What I mean by this is the film was significantly altered and the original version is now difficult to find.
I thought with DVD/Blu-rays, streaming, and now every movie in history having at least three different versions this wouldn't be as much of a problem. After all studios like to put out multiple releases so they can make more money even if it is just a tiny tweak in the film.
What made me think of this is the movie I Was a Zombie for the FBI. It only had one DVD release that is now out of print, but that release only features the version altered around the time of release. These weren't small tweaks either as I've read 33 minutes of the film were excised, a ton of new scenes were added in, and the music soundtrack is completely different. I still ended up buying the DVD as I don't really have an emotional tie to the original and love 1980's zombie movies. Still, they really should have made it a two disc set with the original version too. The only commercially available version of the original is on VHS and it's going for $70+ on eBay.

There's fan edits out there that cut the comic book transitions, but if you want the legit thing you have to track down the low quality (and long since out of print) 2001 DVD release.

Not a film, but the pilot episode of Futurama had a joke about a fictional JFK Jr airport that was cut in all later airings (including the dvd) after his death.

In many cases with silent films, scenes are omitted because of lost or damaged footage or are replaced with stills of the lost scenes.

I love this kind of topic.
Some of this is stretching, but...
It's Your First Kiss, Charlie Brown. This somehow became a watermark for "censored versions becoming the only version" to me. As in I'll call similar "It's Your First Kiss...Syndrome." After the first airing, any other airing and any VHS or DVD release is the copy with the scrubbed insults from Peppermint Patty. Only a couple years back did somebody post the proper scenes. Not that it takes too much effort, as the quotes are masked by playing them backwards. So you need only take the audio, re-reverse it, and you get the original lines.
The MST3K Time Chasers episode, THINK it's Time Chasers...well it's the debut of Castle Forrestor. The original airing either mistakenly or tried something new by having this reverb effect for all the riffs. It was fixed/changed beyond that.

Wayne's World: good luck finding the No Stairway scene with the real Stairway riff.
Aladdin: did they ban the original Arabian Nights before the theatrical release? Or was it actually heard there?
Now I realize I am changing this to mostly TV. Oh well, fascinates me all the same...
It's readily available online, but the series finale of St. Elsewhere post-NBC cut (banned?) the original end credits sequence where the MTM cat flatlines. You can see the credits on their own (and two versions! Was this a different affiliate thing, or did NBC rerun the finale?) but it's pretty hard to see the episode with the original gag intact. I think you can only do so at the Paley Center.
Kind of an off-shoot of that, but oddly enough, back in 2000, Bravo aired St. E (and Hill Street Blues) with updated prints. This was the period when 20th Television, who had acquired the MTM library, covered the MTM logos with their own. I have yet to see a St. Elsewhere with this version of the credits since the Bravo airings, as future reruns reinstated the surgeon kitten, followed by the 20th logo.
Good luck finding WKRP episodes with the music that not even Shout! Factory could get the rights to.
The scared straight Very Special Episode of Fat Albert. This is where the gang is taken to jail to see what it's like. It's still a gritty episode, but the original apparently had even more colorful words. Future airings toned down a few curse words, and this is the version that's rerun and even put on DVD. Also, good luck seeing FA anywhere due to the Cosby scandal.
You can probably see them online, but the pre-fire incident Beavis and Butt-head shorts totally intact. Apparently MTV altered the master tapes when it happened too.

There was an episode of Password Plus where the solution to the puzzle was "Mafia." One of the passwords to get the solution was "Sicilian." When rerun on Game Show Network (Buzzr has yet to reach this week, guests are Patty Duke and Bill Cullen), the password display is blacked out and certain clues and the correct answer are muted. An episode some time later has Allen Ludden mention the puzzle and that he was sorry if it offended any of the show's Sicilian audience. NBC or Goodson-Todman may have done the censoring, making this another Censored Version Transcended to Official Version. We shall see if/when Buzzr gets to the episode if this remains the same.

Yeah, when the movie debuted on Blu Ray in 2012 it was only the original theatrical version that was released and as far as I know the 2002 version hasn't been released since.

Speaking of banned SNL sketches, I dont think we'll ever see the urine test opening from the first ep of 85-86 again. On that note, no sketch involving licensed music either (so no chance of seeing stuff like the Mick Jagger Karaoke sketch or any of the Goth Talk sketches).

I think that's TVONE, I had to do a double-take when I saw that as well.

Was it TVOne? Either way, Fat Albert reruns are very hard to come by, I'd imagine moreso these days. I think the last time a station reran them was the early 2000s on the then-Odyssey (now Hallmark) Channel? I want to say there was another channel in between, though. As you and wildojinx said TVOne sounds right. Also, you’re right about Fat Albert episodes being tough to come by. I remember I was interested in re-visiting the series in the early 2000s, but the only thing available was the DVDs put out by Time Life and I never ended up getting them. I wasn’t that interested as I never found Bill Cosby that funny, but Fat Albert was such a goofy and oddly charming show. UPN aired the Christmas Special at least once in the early 2000s, but other than that I can’t recall seeing the show on TV in the last 20 years.
