99 was ok but it they were more focused on Smackdown during that time.
2003 is one of the worst periods in all of wrestling period. The reign of terror had Triple H cut twenty minute promos pretending to be Ric Flair, while the real Ric Flair was kissing his ass.
2009 I don’t remember what happened, was it the guest host era? That was dookie too.

1999 got really, really dumb, but it also had a lot of gems.
2003 had a bleak main event scene. Even as a Triple H fan, he was just creatively bankrupt as a character at points here. At least some of the midcard was fun.
2009, though, is probably the nadir for me on a lot of weeks. It's not like there was no good to be had, but at least 2003 usually felt like it was *trying* to do something, even if there were a ton of misses. 2009 is the pinnacle of "kill for time" television for WWE.

IMO the good still outweighed the bad in 1999. You had a lot of Russo's crap and no contests, but you had a lot of memorable vignettes (Austin as the boss) and moments (Mankind and HHH winning the championship).
The Sheamus super push is the only thing from 2009 I can remember off the top of my head, so I think 2003 is significantly better. I remember marking out when the Legion of Doom came back to wrestle RVD and Kane.

The shows were terrible in '99, oftentimes worse than what we get now. But the difference is the crowd reaction.
The difference a hot crowd makes to a match is ridiculous. That Roman/Bryan match from Fastlane 2015? It's actually a decent match. Dead crowd, though, and it really hurt it. See also: all of the staredown spots through history. Some of them bombed, despite featuring legit greats/main event talent (Cena/Orton). Some of them worked, despite featuring non-names/scrubs/people that weren't often hugely over (Harper/Rowan, Yoko/Earthquake).
Baron Corbin in January 2017 wasn't over at all, but he got a huge pop for eliminating Braun because fans were invested in the match.
