Mario 3 is probably the best 2D Mario game of all time, so it's hard to look past that.
Honourable mentions go to Mega Man 2, Castlevania 3, DuckTales, River City Ransom, Metroid, and Zelda.

Super Mario Bros 3 and Punch-Out are the only ones that really hold up for me, maybe Contra.

This really should be what is the second best NES game. Mario 3 beats most stuff on the 16 bit machines

Outside the box choice: Super Mario Brothers 3.
Back in 2004 or so, I’d found my old Nintendo and games. The ones I remember actually constantly playing were the Three Stooges and Who Framed Roger Rabbit.

I feel like this question should have been prefaced with "EXCEPT Mario 3" because that's such a gimme answer, its ridiculous. That being said...Mario 3 is my answer too.

Mostly cause it was one of the first NES games to get a heavy discount. It was 20 bucks fairly quick. ANd one XMas most of my friends got a copy from a aunt/grandmother/etc. I enjoyed the game. But then I enjoyed ET and didn't know it "was hated since it came out" until I got online. Sure it wasn't people's favorite game. But it wasn't hated. The Swordquest games were hated.

No love for Ninja Gaiden? It was so good it basically invented it's own genre that spawned endless copycats, often featuring licensed characters. But, no one ever perfected it like Tecmo did.
