The scene didnt freak me out watching it but I had nightmares for years about the scene in Return of the Jedi where Han is thawed. Just something about the dark hallway and him glowing red as he thawed.
Again nothing about the scene bothered me watching it but it obviously got to me subconsciously.

The Blank, from Dick Tracy. That moment when the character is first introduced and he’s just staring at the camera was unnerving to young me. And I would not want to hear that voice in a dark alley. The Foot Clan’s ambush of Raphael in the 1990 TMNT film. Like many young Turtles fans, I knew the franchise through the cartoon and was unaware of its much darker comic-book origins. This was a far cry from what I watched on Saturday mornings, when the Turtles found themselves in a sticky situation but everything was resolved quickly and they were right back to eating pizza. This was sheer savagery. Also, when Tatsu beat the shit out of that young Foot Clan member. It took a while before I was comfortable watching it. The severed-head scene in Ghostbusters 2–I always left the room when the movie reached that part. yes, the severed head scene is like something from another movie

That was basically a campy over-the-top horror movie style death. I'm a grown ass man and it freaks me out. But I also have a little Thalassophobia so... you know.

The Dark Crystal.
A lot of this movie but specifically when the Mystics start doing that deep chanting noise. That sound haunted me for years.
Labyrinth.
A lot of this movie but specifically when they first show the goblins. You just see their faces in the dark and I always imagined them being under the kid's bed. Also the Fireys. Something about the fact that they could take off their heads creeped me out.
Young Sherlock Holmes.
There is a scene where a guy is hallucinating that he is being attacked by a gargoyle or demon. He ends up stabbing himself to death trying to kill it if I recall.

The Witches definitely freaked me out as a kid. The thought of witch peeling off their skin then turning you into a mouse was horrifying to me.
Also BFG specifically the animated film from the late 80’s. The scene at the start when the BFG appears walking down the street ready to kidnap a child scared the crap out of me.
Basically anything slightly scary by Roald Dahl.

The praying mantis dream in the Hugh Grant film 'Nine Months.' Don’t know what episode it was but Joker talking to some dude around a tree in Batman: TAS. I'm pretty sure this is the "Joker's Favor" episode, right? Freaked me out too. Couldn't finish it the first time I watched it.
