Just a thought. McMahon used to embarrass and humiliate Jim Ross by making him get beaten up by wrestlers especially Triple H who beat him up every week on Raw in 1999 and beat him to a bloody pulp in 2005. He even let his wife Linda fire him and kicked him in the balls in 2005. His daughter Stephanie used to slap JR around the face as well 1999 and 2005. And who can forget Ross kissing McMahon’s ass thanks to the Undertaker turning heel in 2001? I think McMahon did this to Ross because he came from WCW.

It was a lot of reasons. Mostly because Vince is just a douche who'd be a joke if he wasn't the one paying people's bills.

I think part of it was how serious JR took himself, and the other part was more that he was seen as a beloved face in the WWE that beating him up or mocking him was easy heat.

Perhaps. But then, several of his agents went back and forth between the companies. I never heard of any ill treatment of JJ Dillon, for example. And, for as much as they buried Jeff Jarrett in the Horsemen release, Vince was very close with Jerry Jarrett and called Jeff when his wife died. And Jeff was a direct rival.
I have no doubt JR being in WCW impacted things but it seems weird and complicated.

Like I said in the Triple H thread, I hated seeing him hurt or embarrassed. I think adding to what others have said, Vince just disliked him because he was "too southern" which probably goes hand in hand with being a former WCW employee. And like I said, I wonder why Vince even hired him in the first place. With him being the kindly commentator, Vince, he himself couldn't embarrass JR and back then the storylines didn't call for it with wrestlers. Amazingly, I think the two had a solid relationship as later evident by Vince doing the forward for one of his books or writing him a letter about a book. But you couldn't tell he liked him based on how he treated him. Whose idea was the black hat? I thought that was supposed to be a rib and like Dusty it was something to see if JR could make it work.

I knew I forgot something! I think a lot of his mental problems, how he acts and treats people is part of his upbringing, not knowing his father, beaten by his step father and it probably also has to do with the south. It's probably why, to this day, people are speaking of him "beating" Ted Turner personally in the Monday Night Wars. I love the old school WWF loyalty in keeping guys like Freddie Blassie and James Dudley and Gorilla employed or bringing back guys every once in a while like Lou Albano but to me the good things Vince does are far outweighed by how bad he acts.

Have no evidence for this, just a feeling I have following reading JRs book.
JR was Vinces right hand through the attitude era. Business is booming so JR gets his own assistant who makes a bad hire with Johnny Ace.
Johnny then befriends Kevin Dunn who initiates him into an anti-JR office faction who don’t like JR, not because he’s southern, not because of his health issues, although these are things they will use to bury him to Vince behind JRs back - but simply because they are power hungry f***s.
Next thing you know Johnny has JRs job but JRs still helping him do the payroll…
Vince eventually finds out and puts a stop to that.
But Kevin and Johnny and who knows else are still worried because JR is stil engrained in WWE and has a close relationship with Vince because of his on air commentary position.
JR decides to move house away from Stamford and these assholes sell it to Vince they they can’t rely on JR and over the next decade slowly manage to get him off TV.
To the point where JR is invited to commentate a wrestlemania and by the time he gets there they’ve changed their minds…
Who do you think sold the story to Vince that JR ruined a video game event when the publishers loved it…
