Just saw a clip on Instagram of the finish of the 1994 KOTR and had forgotten that Owen pinned Razor after an elbowdrop off the top. That got me thinking about other matches where the match was won with a move other than the wrestler’s go-to finisher. No roll-ups or other pins, no insane going through 5 tables bumps. Just a move they didn’t usually use.
Another example would be Undertaker using a flying clothesline to beat both Giant Gonzales at Summerslam 1993 and King Kong Bundy at Wrestlemania XI

Usually it's done in either a gauntlet/iron man match/2/3 falls match, or whenthe finisher physically cannot be done with the opponent.
Like, I feel Triple H won with a spine buster in a gauntlet once, before the final opponent of the match.

I remember a weird John Morrison/CM Punk match that ended with a reverse brain buster off the turnbuckle.

I can't remember what Diesel beat Mable with at SS 95 but it sure as hell wasn't the Jackknife.
During Alexa Bliss' reign of terror she beat Mickie James on PPV with a DDT. The next night or the week after on Raw she pinned Mickie by simply punching her in the face. Magically that night all 5 feet and 97 pounds of Alexa somehow had the knockout power of the Big Show. Both completely flat finishes that made no sense. What made even less sense was a couple weeks later when Mickie and Alexa were bff's suddenly for no reason at all. Alexa had been taunting Mickie for months about how old she was. Mickie never got any comeuppance whatsoever. She looked like a total loser and then became Alexa's flunky. That one knockout punch must have done serious brain damage to Mickie.

Matt Hardy won with Side Effect in WWECW in one tag match. IIRC it was a botched finish during that weird period when they wanted referees to count pinfalls even if they weren't the planned finish.

Trips beating Jeff Hardy with a sleeperhold. Oh yeah, that was a small period where he was trying to make the Sleeper a secondary finisher.

I remember a weird John Morrison/CM Punk match that ended with a reverse brain buster off the turnbuckle. That match slapped. It was Morrison's first TV match back after being the first post-Benoit wellness infraction, and they semi-teased a Pepsi Plunge before Morrison hit the superplex at the last second before they hit time.

The Rock pinned Chris Jericho with his float over DDT during a match on RAW in 2001.
Which is odd considering that even though Rock has had that move in his arsenal dating all the way back to his Rocky Maivia days, the float over DDT was never ever considered a match ender. In fact 90 percent of the time he didn't even go for the pin after hitting the move.

Kane once pinned Chris Masters with a big boot on Raw. As far as I remember Kane wouldn't even go for a pin after hitting it most of the time, but this time it was enough for the win.

I know she also had a backup finisher but I don't think it was the DDT.

On the first ever UK taped Smackdown back in 2004, Hardcore Holly had a Title shot against JBL in a no DQ/street Fight. The match was pretty decent overall, but it ended with JBL picking up a steel chair, walking over to Holly, hitting him on the head and getting the pin.
Now, a stiff chair shot to the head should definitely be a match ender (unless you're watching Tanaka Vs Awesome), but there was no build to it, there might have been a distraction leading to it, but I remember being in the arena, there was almost a collective "huh, ok".
