Been thinking about this one for a bit and curious as to how many examples of this there are. The two that come to mind easily are Sonic Boom and Godzilla: The Series.
Sonic Boom's games were bad, yet the cartoon is one of the best things to come out of the Sonic franchise in the past decade. Surprisingly funny and clever. Godzilla 1998 is often looked at as the worst thing to happen to the IP, yet the animated series spawned from it was also surprisingly good (mainly thanks to being handled by the same crew behind the MIB cartoon).

Sonic Satam is probably the most famous Sonic cartoon of them all among the classic fans, it's legend helped in no small part by the Archie line that outlasted it.

Star Wars: The Clones Wars Was a spin off of a abysmal animated movie. Wasn't that movie supposed to just be the pilot for said series that they just decided to release into theaters?

Star Wars: The Clones Wars Was a spin off of a abysmal animated movie. I’m currently watching the series (Season 2 now) and was advised to skip the movie and just jump straight in - how bad is the movie exactly and should I just forget about it entirely?

This is a stretch. But Men in Black the series.
Since K was still around you could say it was more based on MiB2. And it was much better than that film.

IMO, the earlier Fleischer Studios Popeye shorts of the 1930s were better than the comic strip.

I would at least watch the first half hour or so, where Ashoka is introduced. It gets pretty dire once the Stinky The Hutt story starts but it’s not too bad.
