Destro is the leader of Cobra? Flipping BULL@#$%!!!!
Cobra Commander, mayber later on in the franchise Serpentor, but Destro has a role and it is NOT leader of cobra. This is why these film adaptations are such dog crap. When they understand that the basic elements that made a comic/cartoon franchise don't need to be inexplicably changed they work (Sin City, Batman Begins, X-men 1 and 2, Spider Man) and when you just slap it together without regard to the original material you get crud (Batman and Robin, Catwoman, Punisher).
...um I don't care who is Baroness after reading that little factoid in the linked article.

All I knows about Sienna is that she was in Casanova, and that movie was hilarious.
All she'll have to do is dye her hair/wear a wig/something and have an accent and she'll be Baroness. I don't care, really.

Punisher was pretty spot on for the Welcome Back Frank story line I do believe. Unless you mean the Dolphtastic version, and well, that had Dolph. A GI Joe movie can work, but sadly, probably wont. Tom Hanks should be General hawk though.

Sienna could work as the Baroness. Dye her hair, give her the accent and the glasses, put her in leather and there ya go. No problem with that choice.

Probable Spoiler: Destro is not the real leader of COBRA. AT the very end they show Cobra Commander Dr. Claw style. You only see him from the back, but you see enough of the costume to know its him.
Anyway, I would've preferred Famke, but they could have done much worse.
