Both these themes sum up their characters really well. Batman's theme is dark, forboding and slightly gothic which fits perfectly with Burton's Batman.
Superman's theme is uplifting, heroic and fits in with the whole "You'll believe a man can fly" concept of Richard Donner's Superman.
But which is better. There's only one way to find out...

Out of those two, the Batman theme, because I've never seen any of the Superman movies (Except for Superman Returns, but the less said about that, the better).
But out of any superhero theme, the Batman: TAS theme.

Honestly, I love both themes equally. When I think of Superman and Batman, those are the two pieces of music I associate with them. So iconic, especially John Williams' Superman theme.

Elfman's Batman is good, but nothing tops Williams's Superman theme. My runner up is the original "Superfriends" theme, especially the awesome remix of it they used to run on Cartoon Network.

I love love love Batman's 1989 theme....
...but I voted for Superman. Why? Well, while the '89 Bat-theme is awesome, it really only works for THAT Batman...the guy in the black and yellow scary suit, who works alone, driving the batmobile through the lonely and deserted streets of Gotham, and is tormented by the ghosts of his past. Play it for Batman when he's with Robin, or Nightwing, or the Justice League, or when he's in the blue and grey suit, and it just kind of loses something. If Batman appeared behind Green Arrow or somebody and started talking to them...and that theme was playing...something just wouldn't feel right about it.
However, Superman's theme is so universal. Is he working alone? Play this theme. Is he with the Justice League, Batman, Lois, He-man, the Globtrotters, or any other character? Play this theme. Is he flying or making a big comeback during a fight or using his powers for any other reason? Play this theme. If Superman appears behind Hawkman or something and this music is playing, it just still fits. In a weird way, this theme IS Superman...I dunno how else to explain it.
Batman's theme is awesome and works in most of his situations, but Superman's theme is also awesome and just plain works in MORE situations.
