I don't understand why HHH and HBK didn't come out to thank him. Jericho broke character. So did everyone else. Except them two! WTF?

Maybe there still exists some real friction between them.

Bret and Shawn seem fine as Bret was there to greet Shawn after his Undertaker match.
HHH and Bret still supposedly have some heat.

Shawn knew better than to just walk out there, yeah they buried the hatchet but he didn't want to rain on Bret's parade. Bret and HHH haven't really buried the hatchet, as far as I can tell.

Probably didn't think it would be right.

It would lessen the moment they already had

If they HAD come out, the complaint would be that they were ruining his moment. Remember, Bret said he'd walk out of the HoF if he saw Shawn there... that's how deeply he disliked him, that he couldn't even enjoy a moment of recognition and happiness if Shawn was present.
So, I think they made the respectful decision.

THe last words in his book were that he would never forgive Shawn and Hunter for ruining the sport of professional wrestling.
