What would you say they are? Also, try to go outside of ROH a bit as ROH gets a ton of mentions already.
Although I will start off by being a hypocrite and saying the ROH vs. CZW storyline was quit splendid.

I was a big fan of many of Chikara's angles of the last few years.

Chikara. I mean just Chikara. It's one big storyline with other little things branching out from it. I seriously don't know how to tell it all.

I haven't seen much of that at all, but I did once adapt the Jim Cornette "shock and awe" promo outside my then workplace to cover my experiences on the commute to work that day, much to the amusement of a couple of friends and bewilderment and perhaps fears of everyone else.

I may be a little biased, but Jimmy Loves Lacey branching out into the AOTF was literally years worth of a great story and character evolution.
For something non-ROH, honorable mention to the feud in AAW that just wrapped up between the House of Truth and Joey Eastman's guys.

I know it's ROH but the Summer of Punk was awesome.

Summer of Punk and Jimmy Loves Lacey I say get honorable mentions but the CHIKARA Special/UnStable/Eye of Tyr/BDK storyline totally is the true answer.

One of my favorite, unsung ones was Johnny Jeter turning on Matt Cappotelli in OVW and brutalizing him during a match against Brent Albright after Capp broke his leg. It's one of the best angles that almost got no attention, despite being fostered in by Paul Heyman, and I still regret not getting the tapes from OVW that had their subsequent feud. However, I did find the impetus of the feud.
Every CHIKARA storyline over the last few seasons, from the CZW invasion, to the BDK, to the 12 Large Summit, to the current ROH rivalry and the appearance of CombatANT...they've all been some of the most fun, character-driven storylines in wrestling lately.
Also, the AOTF buildup was so exciting, despite ultimately being disappointing in the reveal.

I'm gonna go out and say that Steen/Generico is this generations Dreamer/Raven.

I know you said try for stuff outside of RoH but my 5 favourite Indie storylines in no particular order would be:
- RoH vs. CZW - Summer of Punk - Generation Next vs. The Embassy - The entire Jimmy Jacobs evolution (as someone mentioned previously) culminating in that epic three match series with A-Double. - The Kevin Steen storyline, from turning on Generico in '09 till now. I'll probably consider it finished when (if) he becomes World Champ.

I agree with basically all of these... I'm gonna go out and say that Steen/Generico is this generations Dreamer/Raven. ...but I agree with this statement the most. I will also single out Eddie Kingston's 2011 road to the Grand Championship as one of the better ones; a very simple, slow build-up with a pay off that worked like gangbusters.

No need to repeat what others have said but I'll throw CM Punk/Raven in the mix. I really wish that Raven kept making appearances in ROH when someone could have used the rub like Foley in WWE.

-Summer of Punk The Aries/Age of the Fall storyline because I loved the fact that -even though Aries beat Jimmy Jacobs, Jacobs won the feud because Aries turned heel. -Kevin Steen/El Generico -Davey Richards road to the ROH title

Kingston versus Hero in CZW. As bitter a feud as you'll see. Also, Kevin Steen's character arc over the past two years plus. The CHIKARA Special storyline too, simply because it set up the roots for FOUR years of stories.
