What are some of the best games you've played as far as replay value goes? Maybe because the game has multiple paths or endings, or because certain levels/items/characters/etc are only available on the second playthrough.
For instance: Tales of the Abyss. During battles, on top of being awarded EXP, you're also given Grade Points determined on how quickly you end battles. After finishing the game, you can play New Game+ where you can spend your accumulated Grade Points on cheat codes. You can enable things like 10x EXP Earned, starting with all the weapons, armor and/or items you had at the end of the first game, double money, and several other things that can make beating Very Hard Mode much more doable without massive amounts of grinding.
Others?

For all the different side-stories, I probably played Smackdown: Shut Your Mouth more than any other games.
Shadow of the Colossus is always a stunning fun one to run through.
Mortal Kombat II will always be my favorite fighter. Just the sheer absurdity and style of it all.

Grand Theft Auto San Andreas and IV.
Simply for the sheer amount of crap to do after you finish the main stories.

Well, I still replay GTA IV for the side missions and stuff but you're right in the aspect of after stories not really counting in replay value. That'd be like saying, yeah I still replay WWE 13 but only for the matches and stuff outside of the career modes.

Chrono Trigger
I have seriously lost count how many times I have beaten it.

Super Metroid. Sequence breaking and speed running pretty much turn it into an entirely different game.

The console ports of Street Fighter Alpha 3.
Doom 1-2, Heretic, and Quake 1-3, Half-Life and Unreal Tournament 99 & 2004 - If you factor in all the free maps that were made for these games and shared on the internet.
