They had the NWO of Hogan, Nash and X-Pac in the Season Mode, which made no-sense because I don't think X-Pac joined until much later, same with Big Show, so why couldn't they include Hall in the game if he was there at the time.

I think he was released well before the game was released. but the story mode included all of the major events of 2002 so they needed some people in the NWO |

It's because the company let him go on not so good terms and it was early enough in the year that THQ had time to get him removed.

I'm pretty sure it's been lost to time now (it was the last time I looked), but I distinctly remember a screenshot of Hall in the game before he got cut. It wasn't from WMX8 on Gamecube or Raw on X-Box, it was for this one.

Hall was released after they had pretty much already rendered everything about him, so you can make an absolutely flawless 2002 Hall in the create a wrestler, down to the hyper-specific elbowpads and hair.

Hall was originally in the game.
Actually the first few trailers of SmackDown Shut Your Mouth shows Hall's model with Hogan and Nash doing the animated version of nWo's return teasers. I don't know if the trailer is on YouTube or not but I believe it's on The Rock's Just Bring It 2-Disc DVD after the documentary.
