We all know that artists like to pay homage to the works that inspired them or give some of their friends nudges, but sometimes, the references from one work to another just seem... out of place. Here are some of mine:
In the Final Fantasy franchise, not only are there Moai statues in almost every game for no discernible reason (and usually pretty well hidden so you'd expect them to have a meaning but nope, just an Easter egg), the infamous "Face on Mars" (which has since been proven to be the result of poor resolution, the rock's shape and a very specific angle of the light) shows up in FF4 (although to be faire, it's on the Moon so it KIND of makes sense).
In Fallout Tactics, one of the many thrown weapons you can find is, of all things, steel balls that grow spikes while in the air. That already seems pretty weird to begin with, but then you have the fact that it's a reference to cult film franchise Phantasm, in which the villain uses such an apparatus. An obscure alternate-timeline post-apocalyptic military TRPG making a reference to an obscure horror film franchise's villain's weapon of choice. That happened. Also, only three these balls can be found, not enough to be the designers saying "heh, we need another weapon, might as well make it a reference to a movie we like" but more than you'd expect for a simple Easter egg.

In The Last World War by Dayton Ward there is a chapter at a convince store staffed by guys named Brian and Jeff.The book is about an alien invasion and it has a Clerks pastiche in it.
