Overall, the mythology ones, but the standalones had some great eps, like the one about the Freak Show.

I'd vote standalone, as the mythology eps, while good, oftentimes got so convoluted that one needed a scorecard to know what the hell was going on. On the other hand, eps. like "Home" or "Bad Blood" could be enjoyed without having to understand all the mythology developments. Perfect episodes to show to non fans to hook them in.

I'm always a mark for the mythology, as I believe Krycek is one of the most bad ass characters ever, but the stand alone episodes are fantastic (except season 1...).

Standalone.
When it first aired I was into both, but rewatching it on hulu I skip all the alien conspiracy stuff and just go for the motw eps.

The conspiracy got good after the 1st season, but really fell apart in the 6th. Though, things picked up a bit when they introduced the supersoldiers. And, while there were more MOTW, I still really liked the mythology episodes, especially from Seasons 2-4.

My favorite episode is actually both of those. "The Unnatural" works as a standalone and as a mythology episode.

Definitely the stand alone episodes. The overall mythology was one giant tease. Oh, I know.....I remember being pissed at the last episode, as the CSM laid out the whole conspiracy to Mulder. It was almost line for line what Chris Carter himself said in a bonus track at the end of the first X Files movie soundtrack in 1998. In other words, the Grand Conspiracy basically got revealed three years before they did it on the show, which made watching those last few seasons for the Big Reveal seem kind of silly in hindsight.

Standalone. If the mythology had been wrapped up by season five I think it would be the other way around, it just got far too convoluted.

I don't really care about the alien conspiracy. But the skinwalkers, spriggans, sea monsters, demons, and other oddities make for some really fascinating TV.

Going to go with stand alone. Once the whole of the conspiracy/mythology was revealed I kind of felt let down.
