What would you say is the relative pecking order of indies in both US and Japan, I was wondering how each of them go, like I know NJPW is king of Japan but I"m not sure how it goes after them. and is ROH the biggest little dog in the US (No TNA jokes, please

It's an interesting question and there really is no right answer.
ROH with Sinclair backing and New Japan connection are number 1.
CZW,PWG,and WWN IMO are the next 3.
CZW has partnerships with WXW in Germany, Southside Wrestling in England, Chilanga Mask in Mexico (DTU too), and Big Japan in Japan. It's the one "big" indy that has consistently given guys from smaller places their first real exposure since DJ Hyde has become owner. Also has the Best of the Best Tournament, Tournament of Death, and Cage of Death shows that draw big crowds as well as a yearly European and Japanese tour.
WWN has the Dragon Gate connection, and will be doing tours of China (and just did one). They're stock has taken a bit of a hit in recent years in the eyes of fans state side, and Gabe doesn't really seem to have the eye for finding talent he used to as most of the new guys he's brought in are guys who started getting booked in CZW. Don't really have a big show
PWG is the All-Star fed, and I believe Super Dragon has admitted just as much. They're all about booking the biggest Indy Names and putting on insane shows. BOLA has also become the top Indy Tournament. DDT and All-Star weekend are also big shows.
CHIKARA is on the next level mainly because their guys tend to struggle to break out of the CHIKARA bubble. But they probably have done the best job of any indy making a title mean something (Campeones de Parejas) and they do have great traditions like King of Trios and Cibernetico. The Young Lions Cup was/is great too but since the tournament is no longer a one night/weekend event it's not as much as a spectacle as it once was.
For indies outside of ROH though it all depends on what you want and a good case can be made to any of those 4.
After that places like Beyond, PWX, AAW, Rockstar Pro, and AIW fit in.
In Europe the top indies are PROGRESS, Preston City Wrestling, Southside Wrestling, and WXW (16K Tournament is a big thing)

They actually do, albeit most part are smaller deals with stations like Samurai TV that only runs wrestling and fightin-related stuff. The only really major TV deal nowadays is NJPW with TV Asahi (as in: non-cable with nationwide distribution). NOAH had a deal like that too with NTV (which was actually the old All Japan, or going even further the JWA's old deal, so it was kind of a traditional program on the station) but it was cancelled a few years back. Other than that it's pretty much cable channels like Samurai TV, GAORA, G+ and so on. Unless it's IGF which sometimes buys a time slot on Fuji TV to show a big show of theirs, but happens like 2 or 3 times a year at the most.

Where would you guys rank JCW? Does JCW even do shows that regularly anymore? I really have no idea. I know they were doing Slam TV for a while but I'm not sure if they still do. I imagine that they at least still do Bloodymania at the Gathering every year.

They're on TV again with Insane Fight Club 2 on the 21st of January, are about to embark on their third UK wide tour and regularly sells out. The top two in the UK right now really are PROGRESS & ICW with PCW, Southside, RevPro, IPW:UK and others in joint third.
