One of them for me is Who Framed Roger Rabbit on the NES. In some ways it was kind of ahead of its time. It was open world, and you could go around beating innocent people haha. Yeah searching everything in the buildings was monotonous, but it was still something a private detective would do. It's just a game I had a lot of fun with as a kid, but I could see how people wouldn't like it.
So what are some games with bad reputations that you guys like?

People hate Panic for the Sega-CD because it's a confusing, nonsensical wholly illogical bizarre mess.
That's the very reason I love it. I totally get why it's polarizing and why many, especially people who play video games for a living, would utterly despise it. However, an an experience there hasn't been anything like it before or since, just this bizarre mid-90s Japanese import that defies any sort of convention of what video games, or taste, were at that juncture.
Haven't played it in a few years, but its peculiar tension and offbeat humor that's so offbeat it's somehow back on-beat and then off it again, give it a special place in my heart.
If you have no idea what I'm talking about, here's the intro. Stick with it, there's something of an explanation at the end:

Deadly Premonition. It divided opinion upon release, and it's average in terms of gameplay, graphics, sound etc. However, there's a quirky charm to it that just won me over.
Interestingly, I restarted it a few months ago without completing it - it's much harder than I remembered.

Eternal Champions.
It caught a lot of flack, but I actually enjoyed this game. The storylines & characters were way cooler than most other comparable video games.

Who Framed Roger Rabbit is a pretty good game. People complain a lot since they see it as an LJN game, but Rare developed it. There are tough sections (like that's a surprise coming from Rare) but I say the good outweighs the bad.
A couple others;
Day Dreamin' Davey
Super 3D Noah's Ark...I got this as a gift from a super religious friend and wasn't aware of Wolfenstein at the time, so I thought it was pretty quality. f*** Melvin the Monkey though...he was an asshole.

Too bad it got overlooked for the most part because of Street Fighter 2 & Mortal Kombat. I'll go with Postal 2. So ridiculous and over the top, I had a lot of fun with it. Nothing like setting an entire marching band on fire.

The Getaway is one example of this. I remember this came out in the states not long after GTA Vice City, and my guess is that a lot of people were expecting a GTA clone. It had similar features, but not too much. I remember at first I wasn't too crazy about it, but it grew on me.
Another example is True Crime: New York City. Bugs and problems aside, the game had a decent story and I can see that the developers tried to replicate Manhattan in that game. I enjoyed it.

The biggest problem with Shaq Fu is that the main character and the reason anyone bought the game was terrible. Would I call it a good game? No, not really. But it's tolerable so long as you play as any character but Shaq.
I also liked Castlevania II a lot, but then until the Angry Nintendo Nerd's video it was much more highly regarded and the prototype for the Metroidvanias like SotN, though it does have its quirks.
Zelda II is also a fine game and I'm convinced the only reason it got crapped on is because it was a different sort of game from the other Zeldas.

I love The Adventures of Link, It is pretty hard at times and it is absolutely different than the other games (but hey at the time there was literally one other game) also it's a base for a ton of stuff that became iconic to the series.

I was baffled over people shitting on Resident Evil 6. It was goofy as hell, over the top fun that felt really good to play, especially with a friend. Also had a ton of content.

Lord of the Rings: The Third Age.
The story is stupid as balls and that's kind of the death knell for any RPG, but the actual meta of the game is excellent. Leveling is so fun in that game. It's not based around the usual grinding against worthless enemies, because you don't learn new skills with experience. You learn them based on how many times you use your previous skills. So if you want to learn the next sword attack, you gotta perform sixty sword attacks first. Because of this, the game isn't based around running back and forth fighting a million battles, but rather making the battles you DO fight stretch out as long as possible, so that you can perform more attacks and learn more skills. That's a lot less tedious. To me, at least.
It's a shame all of the characters are written terribly and have no motivation to be doing the things they're doing.
