I'd say MK9's is still the best. I really enjoyed DOA 5's, too.

Now are we talking just the story as a whole, or how the story is executed within the game?
My answer would change depending on that.
I'm not a fan of how they've closed out "The Mishima Saga" in Tekken 7, but the story mode as a playing experience is probably the one I'd vote for if it hangs on that. If we're just depending on the story itself......I dunno, probably MK 9 or SF V.

MK9 had the best usage of all the cast and told a cohesive story.
I wasn't a fan of the story of either injustice's, with Injustice being meh and Injustice 2's being bad. I liked SFV's story, but several characters were just superfluous. I liked Tekken 7's gimmick behind its story mode, but it went the other way in that they didn't use 80% of the roster because they couldn't fit them into the story. King of Fighter's story still mostly follows the arcade mode with cutscenes, which is fine, just not in the same vein as the cinematic ones that are big now.

MK9, by far. The only thing I've played that comes close to that is Def Jam: Vendetta.
