I always saw Queen Zeal as the actual villain of Chrono Trigger. Lavos was like a wild animal or a natural disaster. It wasn't doing what it was doing out of malice, but instinct. Queen Zeal made vile decisions consciously.

All I see is Master Vile and Metallic Armor

I'm not even that big a fan of LTK, but he's undeniably one of the most realistic and sinister villains in the Bond franchise.

Arcade is unironically one of my favourite Marvel villains, and it's a shame that more Marvel properties, whether TV shows or games, don't include him.
I mean c'mon. He's a hitman who got bored just killing people, so he built a giant death trap-filled theme park and called it 'MurderWorld'. How is that not the best idea for a one-off cartoon episode or video game level!?

Terry Silver from Karate Kid 3. I could actually buy Silver intimidating Daniel instead of Barnes. Karate Kid III should've been the story of Daniel getting too arrogant after wiping the floor with Barnes. Only for the easily intimidating and more insane Silver entering into the picture.

Is under-rated because they have potential or under-used?
If the latter then Manchester Black is by far Superman's best under-rated villain yet he was a one-shot villain with his 'The Elite' main story. They could do so much more with him.
Dr Strange has a good selection of villains but frankly Shuma-Gorath should get far more comic book time than his other foes.
For obscure Johnny Dee was interesting, a sort of wierd puppet master mutant but they did nothing with him.

From the Buffyverse then Drusilla, she's a seer in Victorian London who has to become a nun as her visions were freaking everyone out so Angelus decides to kill everyone she knows driving her insane before making her a vampire who'd be insane for eternity. If that wasn't enough there's enough hints dropped during flashbacks that her behavior creeped out even the most vicious vampires and she did 'sire' Spike who'd go on to be one of the most important characters of the whole series.
While onscreen though she was presented as a sidekick, often in some mixture of bumbling henchwoman and femme fatale role seldom showing much depth and disappearing for ages, maybe the actress was limited (as was Boreanaz when he started) but its a shame they never did more with her given how interesting her character was.

Francis Dolarhyde. The Lecter myth is had grown so much that people forget he was just a side character in the very first book. The descriptions of Dolarhyde’s ritual while watching his films genuinely disturbed me the first time I read it.

Electro from Spider-Man -- He's one of Spidey's known foes, but with his powers he should be a huge threat, like a big time player in the villain world.
Ethan Rayne from Buffy -- He could easily have been a season Big Bad, or at least secondary bad. He was great--history with Giles, entertaining, interesting and Robin Sachs was awesome as him.
Also, not a single villain but more of an enemy, but for all the hate the prequels get, the Destroyer Droids were pure awesome. Even Jedi ended up retreating from them. I'd love Destroyers to appear in The Mandalorian.

Calculator in DC is a character who needs much more play. For a while there, they were trying to make him into an evil version of Oracle, which I thought was cool. Then they just sort of dropped it and stopped using him again. As for my pick, I say Dr. Polaris. Here, DC has a bad guy with Magneto's powers and a cooler look, yet somehow they do nothing to treat him as a bad ass.
