If they made a Johnny Quest sequel series that had Johnny as an adult, how would you do it? Think of something like the Boruto series, that is the best comparison I can think of at the moment.
I would probably have either Benton or Race die. Leave one of them to be the only mentor from that generation. Have the main character be Johnny's daughter, who often feels she has to prove herself to her father, and is going thought a rebellious stage in her life. Does it sound like Boruto, maybe I can't help that.
And have Tim Matheson voice a grown up Johnny.

Well, Venture Bros. already did a bang-up job of it, if you ask me. But putting that aside, I'd probably have Johnny and his wife, Race's daughter Jessie, in the adult roles. I'd give them a son or daughter to be the main character, and have Hadji's kid along with them as well. And one of Bandit's grandpups, of course.

"The Real Adventures Of Johnny Quest" strikes me as a decent starting point. Was really kind of sophisticated and ahead of it's time for 1997, and the premise of "Questworld" and all that nonsense would really make more sense today than it did then.
Loosen up the language, don't make all the characters a collection of tropes, can add more violence depending on who you're catering to. The blueprint is pretty set.

I would do it as a direct sequel to the original series. Maybe include references to the other series, but since they’re less well known I wouldn’t go nuts trying to tie all the continuity together.
I’d try to stay true to the spirit of the original series. I’d have it be super dark since the original was dark and would want it to seem creepier than contemporary animated shows aimed at adult audiences. Have some emphasis on real world issues/history, a good amount of violence, and the occasional gory scene that makes you go, “Are you sure this is a Hanna-Barbera cartoon?” I wouldn’t have much if any swearing or nudity outside of barely swears like “damn” or something.
For the cast I’d have Jonny and Hadji as the old coots. They’d be in every episode, but not always part of the actual adventures. Their grandchildren would be the stars with Jonny’s being a boy and Hadji’s being a girl. You could have a will they/won’t they dynamic going there for something new. Hadji’s son would be the Race Bannon of the show, and Jonny’s son would be like his grandfather. Unlike the original series you could have them both have wives who appear on the show. Bandit X (the tenth Bandit, some lived their lifespans and some had...unfortunate ends) would help with the comic relief of the show.
The original Race and Benton would long be dead. They could appear occasionally in flashbacks and perhaps more inventive ways. For example you could have a Black Mirror-esque episode where parts of their personalities have been programmed into a machine that converses with the Quest team as if it were the real Race and Benton (at different points) to help them complete the adventure of that episode.

Hmmm...
Jonny and Hadji are adults. Both went to college. Jonny fell in love and got married (Jennifer or "Jenny"), has two kids (son Benton or "Benny", and daughter Jasmine or "Jazz"), became a teacher. Hadji dedicated himself to science and now works with the government in the same role Jonny's father had.
Race is still around in a mentor-type roll but is unable to participate physically (either because of age or injury... think Bruce Wayne in "Batman Beyond").
Dr. Benton Quest disappeared years ago, most believe he died in an experiment gone wrong, but no body was found. He might have been injured and recovered. He might have been shunted into another dimension. He might have been captured by a shadow organization that is trying to use his mind to take over the world.
He might be leading them...
