Sephiroth in Final Fantasy 7. It took me 35 days to get to him, and I finally beat him on my 6th attempt. =)

For the time period and technically the series involved, World 7-2 from Super Mario Bros. 2 (U.S.) was great I think. An epic raid of a palace that the final battle will take place in, before facing the final boss you have to face something turned against you that was always dependable up to that point in the bird mouth gate, and then a whole new boss theme cuing up for the battle with Wart.
Kind of set the standard of what Mario final bosses SHOULD be like (even if the fight with Bowser isn't always that).
And while not quite as epic, I'd say the Wario one from Super Mario Land 2 also counts, including the fact that this is the first time that power-ups are used against you when Wario tries using them.

Sonic 3 & Knuckles is pretty remarkable in that essentially all four of its potential "final" bosses are a really solid. Big Arm is an effective challenge in Launch Base, Mecha Sonic caps off Knuckles' story well, the Great Eggman Robo makes for a great visual, and everything in Doomsday Zone feels epic.
