Episode was written by Rich Fogel. I dont know his personal feelings towards the FF but writing a villainous version does not mean he dislikes them. Dan Jurgens is a fan and he wrote a version that appeared in the Superman comics. The leader went on to become Cyborg Superman.

Lol as a kid I started reading Superman way before FF and didn't realize that Hank Henshaw's origin was a Reed Richards parody until years later.

I think it may have been less of an intended diss, and more just that Batman Beyond BLATANTLY had a lot of nods to various Spider-Man characters and ones in his periphery, and Fantastic Four have long had a close connection to Spider-Man, themselves, between the group being sort-of mentors at times, and Johnny being one of Peter's best and most consistent friends.
Inque was rather obviously evocative of the symbiotes, Shriek seemed to be nodding to Shocker, Stalker is basically just Kraven, so on and so forth. Blight is... okay, that one's seemingly referencing an actual Batman villain in Doctor Phosphorous, but an old-school one that had long since fallen in relevance, so someone would be forgiven for assuming it was entirely out of nowhere.

IIRC this was the first genuinely tonally dark episode of the series? It was pretty disturbing in the ways in which these guys were killed off in the end, especially the air conditioning part.
