So I haven't been to Philly in several years so I can't vouch if all these places are still there, but if you're into food I can't recommend the Reading Terminal Market enough. Carmen's Famous has the best Cheesesteaks in the city, By George! has one of the most unique Cheesesteaks in the city, DiNic's makes an amazing Roast Pork Sandwich, Miller's Twist has the greatest soft pretzels you'll ever have in your life, Bassetts is great ice cream and the cookies at the Pennsylvania General Store are phenomenal.

If you enjoy museums, both cities have plenty. The Museum of Natural History, The Met, MoMA and The Guggenheim are some of the biggest ones, but there are many more.
Philly has the Philadelphia Museum of Art (with the Rocky steps), The Franklin Institute - it currently has a Harry Potter exhibition on, if that's an interest - which is a science museum, and The Barnes Foundation, amongst others. The Mutter Museum is supposed to be cool if you're into weird stuff (I haven't been there yet), as it's a medical museum, so it has things like human skulls and whatnot. There's more than these, too.
Each place has their landmarks, like the Empire State Building and the Liberty Bell. If you have the chance and the interest, it may be cool to see a baseball game in either/both cities.
There's tons of food in both cities as well. In Philly, don't go to the "known" cheesesteak restaurants if you're looking to eat one. It will most likely be quicker to go to one of the places locals know and frequent, and possibly better made too. If you really enjoy food, Reading Terminal Market has a ton of different types, and can be fun to walk through.
I hope you have a great visit! There's a lot to see and do in both cities, so you're bound to land on something you find really fun.

In NYC, a day or part of a day in Central Park is always fun. Tons of stuff to see and do there, the Zoo, the Carousel, the Hallett Nature Sanctuary, Belvedere Castle, tons of other things to see. Plus it's Summer so they probably have all kind of shows and special events happening in the Park.
It's also not far away from the aforementioned Museum of Natural History, another fun way to spend a couple of hours. Or if you're looking for a more low-key adventure you could always head East from the Park and try the Roosevelt Island Tramway. It's the same price as a subway ride (in fact I think you can use a MetroCard for it) and it's one of the more unique things to do in the city. Beware though, it gets crowded during rush hour.

See who is buried in Grant's tomb in NYC. Also the campus of Columbia is close by so you can see what an IVY league school looks like.

For New York:
The Bronx Zoo is incredible. It's easy to forget when you're in there that you're in the middle of the Bronx. If you're in Brooklyn, the Coney Island boardwalk is a lot of fun. The Cyclone in Luna Park is a classic roller coaster worth riding at least once. Then you can head over to nearby Sheepshead Bay and have an amazing roast beef sandwich at Roll N Roaster.
