So Benoit won the main event of mania (which is the biggest show of the year, especially an anniversary one), but Eddie won the wwe championshop, which is still around today and is pretty much the greatest prize in the wrestling business. He also beat THE top guy of the brand or maybe even the whole wwe at the time

I'd say Eddie, in part because Benoit was someone who felt like a given would win the belt eventually. Eddie was a longer shot.
Additionally, Benoit got overshadowed very quickly in a way Eddie didn't.

If we're talking about title win, it's Benoit. Nothing tops winning the title in the main event of WrestleMania. Eddie's win came at the expense of Goldberg interfering and the talks of Brock being on his way out.
Now, that said...if we're talking the full story, I definitely think Eddie's reign was more fruitful and helped elevate JBL at a time when he was gaining traction. While I still don't care much for this run due to the nonsense of them having Eddie's mother having a heart attack and whatnot...it's still very memorable.
Benoit on the other hand won the title, then proceeded to still be the number 2 or 3 guy in Raw...and at some points was like number 6. All I remember is him having his WrestleMania rematch at Backlash, that annoying feud with Edge, then losing the title to Orton. No character development or interesting storylines...just a bland fighting champ who is being overshadowed by Triple H, Shawn Michaels, Randy Orton, Ric Flair, Batista and even Eugene!

Benoit winning the title by beating HHH and HBK in the main event of Wrestlemania at MSG is massive.
His win was bigger.

Benoit's actual match and win was big. But kind of telegraphed & expected.
Eddie winning felt more like a Mick Foley moment winning the big one. We all wanted it but no one actually expected it to happen.

I'm going to say Benoit, because it was Benoit's ceiling, and the crown achievement of his career. To me, Eddie is in the category of wrestlers like Piper who didn't need to win a belt to be considered one of the elites.

Eddie's was more of an emotional moment but Benoit's was bigger because of the stage.

Personally I liked Eddie's more, both at the time and obviously even more in hindsight, but I think Benoit's was bigger. Wrestlemania main event. Madison Square Garden. Cleanly making the bloodied champion tap out.
Eddie won it on a B PPV way less people watched and kinda needed Goldberg's help to do it. I still like it better but I don't think it's bigger. If Benoit didn't do what he did that ending of WM with him and Eddie hugging would be one of the most iconic images in wrestling history and been in video packages for decades to come.

Part of me wants to say Eddie's because he beat Brock freaking Lesnar, but I know I'm going against the grain (or at least a grain) there, especially with the Goldberg factor...

Once Brock went back heel during his first run he wasn't as intimidating/unbeatable in his final few months. He tapped to Angle at Summerslam, tapped to Benoit at Survivor Series, was shown to fear Goldberg and was even backing down from Hardcore Holly at times.

As for Holly my head canon was Brock was just playing with him to make Holly overconfident so his quick loss was more devastating.

At the time it probably goes to Benoit cause it was the Mania Main Event and he beat HHH and HBK.
Eddie's Win is pretty close and probably seen bigger in Retrospect. Also much more of a unexpected Win!

Benoit beat Mr. Wrestlemania and triple h, who previously had a stranglehold on the belt in the main event of the anniversary Wrestlemania.
