Having seen Seasons 1-3, and in my opinion, it would be between Hate Floats or Tag Sale - You're It!

going with the lazy answer of 'I can't pick'. I bought seasons 1&2 in Deep Discount's Black Friday sale, and got the blu-ray of 3 for X-mas, so I got to watch seasons 1-3 in pretty short order. The show is so awesome in that format. Even though long arching plots really didn't start becoming more central until later episodes, the show flows really well.

Since it's too hard to pick just one, I'm gonna pick one per season.
Season 1: Past Tense - Tons of characters + Flashbacks = Why I love The Venture Bros.
Season 2: Showdown at Cremation Creek (Parts 1 and 2) - Yeah I'm cheating by picking a two-parter but this has to be one of the most epic season finales ever (even moreso than Season 3's IMHO).
Season 3: The Doctor Is Sin - I really wish they would've went through with Doctor Venture as a super-villain. Plus Dr. Henry Killinger is always awesome.
Season 4 (so far): Blood of the Father, Heart of Steel - Tied up the loose ends from the end of Season 3 and I loved the CGC Rating timeline gag.

I haven't seen them all, but I love, love, love Escape to the House of Mummies Part 2. Dean, quit riding the Perfect Man. Brock has to kill him now. "Man, I always wanted to get Edgar Allen Poe in a headlock. That thing's like a watermelon!" There's so many great lines in there. On top of Brock's "Aw, this is getting STUPID!", there's the end with Brock telling Alternate Timeline Brock "We have to put the BOYS in there!", pointing to a dead Poe, as they reenact the Tauntaun scene from Empire. Genius writing. As far as a pitch-perfect episode, I have a soft spot also for Season 3's "The Invisible Hand Of Fate", which reveals much of the backstory for characters like White, Phantom Limb, and of course, Billy Quizboy.

But for episodes, I loved Victor. Echo. November, Viva los Muertos, The Doctor is Sin, pretty much all of Season 4, Trial of the Monarch (Mecha Shiva!), and all of Season 2, because it was such a great season.

There is an episode that I think would've been the ideal submission for them to get nominated for some animated writing awards and I don't know the name of it. The editing and construction of most shows is pretty great, but one in particular features Hank and Dean eating with Triana and one of her friends at a cafe at the end of the episode. And the best ending ever to a Venture Brothers yet ends in that episode with Triana saying, "They do this all the time."
