I understand why people cheer for Punk and other heels. Because on the whole, the faces they're up against are just so utterly boring.
A good villain needs a good hero to go up against.
Vadar had Luke, Han and Leia Green Goblin had Spiderman Jafar has Aladdin
Memorable villains but countered against just as memorable faces. Whereas WWE, you've got interesting heels going up against the likes of Sheamus or Alberto Del Rio.
Take Sandow vs Sheamus. Why would a cheer for an annoying, lame-joke telling goof over the hilariously awesome Sandow?

This. I get that it's good to boo a heel that you like to "support" them, but there's nothing wrong with cheering for them either. After all, some of the greatest superstars came from fans going against who the WWE told them they should like/not like. Also, I really don't like the mindset of "react the way you're supposed to". Sorry, but as individuals with free will, people can cheer/boo/heckle/chant for whoever and whatever they want. I love CM Punk, and I get genuine entertainment out of what a colossal prick his character is, so I cheer. I also sat in a large section of fans at No Way Out 2009 who were all cheering for Edge when he weaseled his way into the second Elimination Chamber match. People cheer for entertaining characters, good or bad. It's not about "reacting the way you're supposed to". It's about liking the guy's work, then giving him the reaction he's trying so hard not to get. If you like Cena or Orton or Sheamus or Ryback or some other babyface, you don't show it by booing him out of the building.

I think often they just don't care, as in WWE, and I don't think Punk cares too much too, it might piss him off a bit because he tries so hard but I don't think his ego has anything against it, Cena gets booed by half the crowd and it won't change a thing, all someone should do is make noize for the guy they support.

Punk goes out of his way to get booed. This isn't DX or the NWO. He is trying to be the bad guy. People just like him better, the same way more Darth Vader stuff gets sold than Yoda stuff. Swagger is being booked as an unlikeable heel. Half the crowd wants to be Punk. They aren't going to boo him. Very few want to be Swagger or Zeb, so they boo them.

They feel that because they paid a ticket, they can root for whoever the hell they want. And they are 100% correct. It's beyond stupid to boo a guy that you like. I'm not going to "play along" like I'm at some raucous off-broadway show and the bad-guy appears on stage for me to boo. Because I'd probably cheer him too. Bad guys can be fan-favorites in any kind of story. The WWE is not unusual in that regard. People love a magnificent bastard. If the WWE can't realize this very simple Creative Writing 101 concept then that's their fault.

No one's justifying anything. This thread is clearly in reference to last night where Punk was getting "CM PUNK!" chants while he interrupted Undertaker's tribute to Paul Bearer. That to me is justifying it.

I think WWE is more then aware that certain fans will cheer the heels and I honestly feel that the WWE is playing that up, in the end they will buy the t-shirts and merch of the heels they cheer so there's still value in them. It's likely why Punk get's more shirts then say, Sheamus.

Thirdly... people not booing him is part of what's making him resort to the really annoying cheap heat bulls*** that a lot of people are sick of. Exactly. It is a bit sad that most people doesnt understand this. A heels job is to get people to cheer the babyface.

WWE should release a new rule. Heels will only sign autographs is fans show them a tout or a youtube video of the person asking for the autograph booing a heel
