the only times i can remember seeing non-finishers get pins are usually during iron-man matches, especially the ones where the final score ends up being 3+ to 3+(-1) because there's only so many consecutive times you can get the win with say an RKO before it gets dull. but now if orton suddenly gets a win with powerslam out of nowhere he likes to use then watching at home makes you pay more attention because it's not the same ol' same ol (though the RKO will almost always be the move to get the final pinfall)

Japan does this a lot, and it's kind of a nice change. Although some of those guys have finishers that make you wonder if their opponent is dead after being hit by it.

Surprised this hasn't been mentioned yet, but Edge randomly pinning Orton in a throwaway match on Raw with that move where he pulls his opponent backwards slamming them onto the mat. Can't remember the "Edge" themed name that the move has. Edgecation maybe?
I also vaguely remember Jeff Hardy pinning Umaga with the Whisper in the Wind.

That was also probably the worst finish I've ever seen.

Well, there was the Can-Am Connection/Muraco & Orton match at WrestleMania III where the ending was a crossbody/schoolboy trip combo.

In one Sheamus/Goldust match it was won by speaking the opponent's leg while he was on the second rope. I think Goldust won that.

Jericho won a couple of matches with a flashback back in 2002. Don't think he was using it as a finisher.

Even though it was through a table, Punk surprised me by pinning Bryan with a back suplex off the top rope...I'm thinking last year at MITB?
Kofi's gotten a couple of surprise wins with his ridiculously high cross-body, I definitely remember him pinning Ziggler with it on Smackdown once.

This happens often in NXT. It makes the matches more exciting particularly if Regal is explaining the ending.

I am sure Jericho won a few matches in 04/05 with and enzuigiri. In fact it his number 2 finisher on one of the SD games, I think it was SD vs Raw. They were smooth looking and he made it work, which made me love the guy even more.
