Most of the cast of Final Fantasy 8. Yes, Squall included, if only because Quistis and Rinoa giving him a hard time is funny.
Relena Peacecraft, though I don't think that's irrational. Most of what people shit on her about is from the first few episodes, and those exact same faults applied to Heero, too. He just gets a free pass because he's got a Gundam. She was a really good female lead in a franchise that often has trouble finding the right formula for one.

Lulu, Yuna, Vivi, Hope (yes,HOPE!)and Squall from all the Final Fantasy games.
Kiryu Kazuma from Yakuza.
Lex Luthor from Smallville (i actually quite felt sorry for Lex with his ass of a father, his so called friends lying to him all the time and getting blamed for all of Lionels antics when he was trying to be good)
Xena, Joxer and Ares. Xena for being a proper heroine (plus being rather gorgeous), Joxer for being a lovable goof and Ares for being badass.

There's also Bizarro of DC Comics fame. He's not very original, he's not very three dimensional, and he's fairly ugly. But...he talks backwards! He's too stupid to realize he's a horrible superhero! It NEVER GETS OLD for me.

His design's simplistic and not tied to any real era, I think that helps him hold up. Same with Sonic, you could call him a product of 90's coolness somewhat, but his look is heavily influenced by 1930's "rubber hose" cartoon designs. Speaking of Sonic, Sally. Games shmames, SatAM was ace.

Archer - pretty much one of the greatest lead characters to a show ever.
Carol (Walking Dead) - it took a while but she has gone from being a meh character to one of the best characters in the whole damn show
