Either in the sense of being rowdy and borderline violent, or getting a little too enthusiastic in booing a heel/agreeing with a face. I'll give an example from a small town indy show I went to:
First wrestler out for the night was a dude, can't remember his name, but his gimmick was a pseudo-American Idol singer with shades of Justin Bieber and Larry Sweeney, with bright purple tights and a feather boa. Even before he minces his way to the ring and starts his promo, there's already shouts of "GET OUTTA HERE FAGGOT" echoing through the middle school gym. His promo deliberately fruited it up, culminating in Jillian Hall-esq lousy singing, before a big redneck trucker type (can't remember his name either) came out to the guitar solo from Free Bird to (sloppily) powerbomb him and send him prancing "back to San Francisco".
I guess the uncomfortable part aside from the cheap heat of playing to the homophobic tendencies of small town Appalachia, was the way it seemed borderline set up as wish fulfillment for the crowd. It's hard to really explain, but it's the difference in heat from "I'm booing because he's playing a good heel and I want to see him get his ass kicked" to "I'm booing because he's a nancyboy prancing fag who has no business trying to wrestle all these REAL MEN". You can tell the difference, especially in a small venue where you can overhear individual shouting better.

I'm going to go with the "YOU SUCK <X>" chants directed at the Divas. Those are the worst I've ever heard by a good bit.

That time Bubba Ray Dudley powerbombed Mae Young through a table. Yes, I am aware of the whole story-that he was actually hesitant to do it and she slapped him in the face and told him to grow a set. But the way the audience went bonkers for the imagery of that was just a tad unsettling to me, even back then. Kind of showed how bloodthirsty the audience was at the time.

I'm going to go with the "YOU SUCK <X>" chants directed at the Divas. Those are the worst I've ever heard by a good bit. This by a huge margin. That crowd made me feel more embarassed to be a wrestling fan than anything a wrestling company could ever doTo equal the same point and counter for what the wrestling company could do: The ROH crowd chanting "MAN UP!" to Bobby Dempsey as Allison Danger was beaten down in front of him and Sweet and Sour Inc. told him to...well, take advantage of the situation. Just as bad as the "YOU SUCK <X>" chant- this one also had ROH making it clear what was going to happen (as opposed to shaming the person, not the character with this chant.)

An indy show I watched this year, can't remember which one, but a wrestler did a crossface and you can hear a smattering of very loud "Chris Benoit" chants. The rest of the crowd was silent so it made things even worse.
Awkward silence and Chris Benoit chants aren't a good mix.

ECW show in Revere, MA, not the Mass Transit show but the US debut of the Michinoku Pro guys.
The crowd was rowdy from the time they let us in the "arena". This is a Greyhound Racing Park function hall and people seemed nuts. Michinoku Guys came out and a group of guys started saying things like "AHHH GODZILLA" and "Me So Horny" they were lit, taking their shirt off and acting crazy.
A few brave (and obnoxious) souls stood up and tried to start a "MARKS SUCK" chanr, yelling "MARKS!!!!" and the tension through the night was so uncomfortable. Just waiting for a fight

Not uncomfortable in terms of me disagreeing with the moral content but I always cringe at those audiences who try to get themselves over.
What I mean by that is you go to a show and you (Or your group of buddies) are trying to be the smartest guy in the arena. Chanting old indy ring names at WWE guys whilst wearing a torn up ROH shirt doesn't make you edgy or cool. Telling a little kid that John Cena sucks and bragging about it on the internet (Yes, I've seen that before) doesn't make you funny it makes you sad.
And then you have the huge smark areas that try and get themselves over like that infamous Philadelphia Show from a year or two back where they chanted completely different names during matches and made themselves look dumb.

I was at a show a few weeks back and one of the things that makes me cringe is when a female wrestler is playing a heel the insults are instantly sexual. But I think the worst thing was that some of the heavier sexual insults were from other women. Stuff like 'get back on Pornhub you slut!' Or comments on the girls physical appearance (which was more than pleasant btw) which just came off as sheer jealously. Made me wonder what would have happened if I had turned around and started shouting the same stuff at the audience member in question,

I like them but the chikara crowd sometime pisses me off by being so damn polite lol.
Ok I hate the nxt full sail crowd. In my opinion by being so smark judgemental type they're taking away from the product. It's not cool or edgy, even the crowds from popular indies like PWG for example, go to the shows to have a good time, not try to get themselves over. If Eva Marie sucks then boo her, but the "all botch everything" chant doesn't add anything or mean anything.

In CZW during them paying tribute to Eddie Guerrero who just past. During the moment of silences that one guy said something rude. I believe he was thrown out for it and knowing those fans he likely didn't make it home either.

The same guy gets complained about after every taping so much that I'm amazed they still let him in. But having the pleasure of speaking to a lot of them most Shimmer tapings are going to see great wrestlers rather than tits and arses and those that do are rightly scorned by the fanbase.

Some of the chants at the Divas disturbs me. Anytime the crowd is trying to make themselves the show. Which is more annoying than anything.

One time at an indy show, one of the Local Men had a match against his real life stepson, and cut a promo beforehand about how he gets to beat his stepson "legally". The crowd went crazy. Pretty sure I left early.

It wasn't that it made me uncomfortable but I couldn't help but be embarrassed since my missus was with me at a Smackdown house show when a large group of audience members chanted she's a crack whore at Melina.
