If you want to keep the same laid back rookie taking the leadership role, I probably would have gone with Jazz. Who wouldn't want to take orders from Scatman Crothers? Well except the whole him dying thing in '86 might have made it more difficult. You could also go with Sideswipe or Sunstreaker and get the same result (minus the awesome vocal artistry of Crothers).
Or if you prefer to keep more of the self doubting leader story intact, I'd suggest Silverbolt.
Personally I'm just a Rodimus fan. So those two aspects of the character always really appealed to me.

Starscreamus Prime - after a convenient face turn as dethroning Megatron wasn't working out.
Ponder - why replace Prime at all? It's like killing off He-Man for Orko to have the power.

His toy had been discontinued. Seems ludicrous now, but back in the day, toy companies would discontinue toys after 2-3 years, even the most popular characters (why do you think we got "power armor" versions of He-Man and Skeletor? It's so they could still sell the characters while still pushing them as new toys). And at least Prime's death in the movie was handled better than in the comic (he committed suicide because he killed NPCs in a computer game,,no i'm serious).

Hell, there was originally going to be a Charge of the Light Brigade-style scene in the movie where the entire cast of Seasons 1 and 2 would've been wiped out wholesale to make room for the new toy line characters to replace them. In the end they settled for letting them live but reducing 90% of them to background characters in Season 3 (or dropping them altogether).
