Stimpy's Cartoon Show from Ren and Stimpy. I think there was also a Paranoia Agent episode (of all things) about this as well.

If we're including theatrical shorts like that, alongside actual television episodes, there's a lot out there, especially from the early, early b&w days.

On that note, didnt Dexter's Lab and Adventure Time also have episodes that were written by young fans?

Sgt. Frog had an episode of the aliens spying on an animation studio to learn how to make their own anime.

The Kirby Anime, Kirby:Right Back At Ya! did an episode where King DeDeDe and the denizens of dreamland got together to make a cartoon with DeDeDe in the hero's role instead of Kirby.
Almost forgot there was an episode of Beavis and Butthead where they were assigned to make an animated short for one of their classes. Which had a great meta joke, as during the opening scene when Mr Vandriessen was going on and on about the wonders of animation the camera just held on a totally still frame of Bevais and Butthead looking bored.

Stimpy's Cartoon Show from Ren and Stimpy. Which in itself is a massive dig at John K's hellish management

Always loved these episodes. Made me want to be a cartoonist and/or animator. Too bad I never had any real talent for drawing.
