The entire arc that started with Flair being told by Vince that he would be forced to retire from WWE if he lost another match in December of 2007 and ended at WrestleMania 28 4 and a half years later when Undertaker beat HHH in HIAC. That included heel turns for both Batista and Jericho, HBK's retirement and the end of HHH's full-time run, and so much more

Andre taking on Heenan as his manager weaved it’s through Mania 3, 4, 5, 6 and 7 and I consider it’s conclusion Savage and Liz reuniting.

I wished this happened with "Cena despatately wants to be at Wrestlemania" and "Braun Stroman needs a tag partner". Like all they needed to do was have Cena asked to be Braun's partner in a backstage segment only for Braun to tell him he only has a plan. Boom, obvious plothole is taken care of and they can continue with the original plans for both guys and it would only take 30 seconds.

Another example that I think is closer to what OP was looking for: the HHH/Angle/Steph triangle and the "who ran over Austin" story blended together at the end

I forget how exactly they wound up having to do with each other but I remember the DX / Rated RKO feud came out of Edge / Cena and DX / Cade & Murdoch feuds intersecting.

CM Punk's feud with John Cena somehow turned into HHH fighting Kevin Nash in a ladder match.

Raw in 2006 did it quite a bit. You had the Cena/HHH and HBK/Vince feuds and the Wrestlemania go-home show ended with HHH and Vince bloodying the faces. Then the Cena/HHH feud meshed with Cena/Edge for a 3 way feud while the McMahons continued feuding with HBK but Vince was also screwing with Cena and HHH and HHH would eventually reform DX with HBK. The Spirit Squad were involved in this too. Then the Cena/Edge and ECW v Raw (or WWE) feuds clashed with Edge helping RVD win the WWE title leading to RVD v Edge and Cena v Sabu at Vengeance but they were all interacting with each other still. After RVD got suspended the feud became just Cena/Edge again and in their blowoff match in a cage months later like Lizuka said DX and Cade and Murdoch got involved who had a mini-feud going. Edge blamed DX for losing the cage match and would recruit Orton to go against them. I also recall at least one time a bit before that when three feuds clashed with a big 6 person tag featuring Cena/Trish/Carlito v Edge/Lita/Orton.
This isn’t quite what you mean but it’s strange when someone has different storylines going on in multiple shows and switches from face to heel depending on what show he’s on. Like Vince in early 2003 would be a face when he showed up on Raw to antagonize Bischoff but then over on Smackdown he was the biggest heel on the show feuding with Hogan.

Edge had Cade and Murdoch help him attack Cena on Raw. DX made the save and they had a six man tag match. The following week, DX interfered in a match between Cena and Edge on Raw to attack Cade and Murdoch, and also ended up costing Edge the match. The following week, Edge had Randy Orton as his guest on the Cutting Edge and suggested they team up against DX.
