CM Punk is his best rival, IMO. It's like Superman and Batman.
I was already a Punk fan, but that feud made me realize that Cena was a hell of a lot better than I gave him credit for.

Edge is the person that comes to mind when I think of Cena's best rival. Their feud was amazing especially the TLC match in Toronto.

Edge, Punk, Batista then JBL in my opinion (I do admit that I did enjoy the Miz 09 feud with Cena, and im not a fan of the Miz at all)
Cena - Superman
Punk - Batman
Edge - Joker
Batista - Bane

I stopped watching wrestling then so I hope I can watch the best of these feuds on Youtube or something especially the matches. I hear Douchetista was absolutely golden and judging some small clips I've seen he was pretty great.

I like the Superman/Batman thing because as the history of comics has shown in all their encounters, Superman has to actively not be doing his best to allow Batman to hurt him, and even his biggest wins need outside interference.
So Money in the Bank would be Dark Knight Returns, with the rolls of Green Arrow and the nuke that had previously weakened Superman being played by Johnny Ace and Vince McMahon. A random loss for Punk on Raw would be like Superman vs Batman from Action Comics 829

I say it's Edge, because he's one of the few superstars that could consistently beat Cena at his most overpowered. Plus you can tell how much both characters obviously hated each other, unlike the mutal respect you see between Cena/Orton and Cena/Punk.
