I'll admit I haven't seen the movie since theaters, but did they give him a knee brace to scale that wall in the prison?

He simply learned from the first fight. The first bout wasn't 100% one sided. Batman did get some hits in. So all that time in imprisoned gave him time to analyze and figure what he did right and wrong.

I like how his knees magically healed too. Didn't he have a super robo knee brace that allowed him to kick holes in brick walls?

He never needed protection. He's BANE. He used that mask to headbutt dudes in the face.

The people saying bad writing is why Batman won the 2nd time baffle me honestly.

I haven't seen it since the theater, but I remember something like that. A brace wouldn't have been able to fix that (cartilage has poor blood supply and can't migrate like other types of cells, so several cartilage injuries don't tend to heal from injuries that severe). So I just assumed that Bane never removed it, since it was pretty obvious that Bane wasn't very bright at that point in the movie.
