One of my favs has to be Blue by Eiffel 65 being misinterpreted as being about suicide. In reality it's just a silly non-sense song, but people have understood the as being some variation of: I will die probably I will die. It can sound really spooky if you listen to it with this meaning ESPECIALLY the remixes that remove a lot of the cheesiness and make it sound more aggressive.
Here is the silly unremixed version.

Metallica's Fade to Black is about their gear being stolen.

"Take Me Out" by Franz Ferdinand. So many people think it is a date song when it is really a song about two snipers having a show down.

"Born in the USA"
Ronald Reagan loved it, but apparently only heard the chorus.

The numerous mistaken interpretations of Hotel California always bring a smile to my face. The one claiming it's about cannibals is my favorite for sheer creativity. The one claiming it's praising Satanism is pretty funny as well considering the way people explain it, I'd rather deduce it's warning people against it (also, if you know anything about Satanism, that theory is downright ridiculous).
For the record, Eagle explained that it's essentially a cautionary tale warning young musicians not to abuse the hedonistic pleasures that can be found in California from fame and fortune, because as physically satisfying as it can get, overdoing it ends up making you feel spiritually empty, based on their personnal experience.

"Better man" By Pearl Jam. Several girls I know have dedicated it to their boyfriends, appearantly oblivious to the fact it's about a girl trapped in an abusive relationship

not really my favorite interpretation, but I do laugh at a few of my friends who are conservative as you can get and pretty much support everything George Bush did during his time as president loving Green Day's American Idiot CD singing along with most of the songs and openly admitting that Holiday is their favorite song.
I didn't have the heart to tell them that the CD goes against everything they believe.

Born in the U.S.A is a pretty funny one.
As is the already mentioned Hotel California.
My personal favourite for things like this though is The Police's "Every Breath You Take". The amount of people that have this played at their wedding because they think it's a beautiful testament to love always make me laugh since it's a song about a man stalking his ex-girlfriend. I seem to remember reading that Sting gets a kick out of hearing people have completely misinterpreted it too.

"Every Breath You Take", it's still funny how many people think it's a romantic song and have it played at weddings.

Oh well could've been that I guess. It's been a long time since I read about it. I've been telling the story wrong for years if that is the case though .

"Take Me Out" by Franz Ferdinand. So many people think it is a date song when it is really a song about two snipers having a show down. I remember when that song was really popular, and they came out and explained what it was about and they fell back out of the mainstream. Which shows how pathetic most music fans are. "YOU MEAN IT'S NOT ANOTHER ROMANCE SONG LIKE 93 PERCENT OF MUSIC?!?! BLASPHEMY!!!!1"

"Every Breath You Take" and Pearl Jam's "Better Man" being unironically portrayed as love songs, and "Good Riddance" being played at kids funerals.
Sting was so disgusted about people missing the point of "Every Breath You Take" he deliberately acted like an aggressive jerk in the music video, in hopes that someone might finally get the point.

"Born in the USA" Ronald Reagan loved it, but apparently only heard the chorus. In a similar vein, CCR's Fortunate Son. I actually saw a GI Joe AMV that used that song,,i sure HOPE they were trying to be ironic.

Mr. Jones was apparently either about Adam Duritz's drug dealer or his penis. When in reality it his about his friend Marty Jones. They would hangout at bars and watch other musicians and wish that they could be famous so that they would be beloved my millions and not feel lonely anymore.
