Influenced by the haven't aged well thread.
For me the first 2 Sonic games are timeless. I play them today and the sound, gameplay, bosses, level design all hold up. Even the graphics, although 2d remain solid.

First three Metal Gear Solid games have aged pretty well.
The first game's graphics aren't exactly the best now (I always thought N64 graphics ages slightly better) and the controls can be a little clunky, but the story and voice acting are still great.
2 and 3's graphics still look fantastic, especially considering 2 was an early PS2 game. Snake Eater is an amazing game in general.

Doom. The balance between different weapons and enemy types is still something that hasn't been matched. Also I find that the feel of the 2.5D engine has never been duplicated in real 3D environments.

Half Life 2
Remember getting the Orange Box for PS3 about two years after that compilation came out. And I amazed how awesome it looked for a game that's been out for about five years on the PC at that point.

Super Mario Bros. 3 and World. Platforming perfection. Tetris is a timeless classic that's still fun to play.

Honestly, for all the flack it gets on some stuff, FF8's FMVs look astounding for a PS1 game.

Most 2D Sonic games still play great today. Even the Sonic CD iOS port fixes the problems that game had.
While primitive in some respects, many of the AKI wrestling games on the 64, especially No Mercy and VPW2 still feel very organic and intuitive to play.

Gunstar Heroes operates at a pace and consistency that modern games are still trying to ape to a satisfying degree.
Sega's 2D Gen 5 & 6 offerings (the gen where 2D was a 'backward' step with the Capcom, the Konamis and whatnot) still stand up as great examples of the arcade coming home.
Nintendo get hammered for their glacial dev speed (amongst many, many other things, rightly or wrongly), but their commitment to quality leaves a massive roster of titles that are, in a lot of cases, virtually future proof. Seriously, sit down any kid with Super Mario World and they're gonna have a good time.

That's because of Christian "Taxman" Whitehead, who created a full engine (known as the Retro Engine) to fix the problems that Sonic CD on consoles. Of course, SEGA didn't let it go by unnoticed; he was also instrumental in bringing up Sonic 1 and 2 to mobile devices and is currently creating Sonic Mania which is due out in a few months.

I think the first three Spyro games have aged well. They're still fun to play and graphics are still pretty good for PS1 games.
