That's something that for some reason I never really wondered as a kid (guess I just assumed they were vaguely magical animals) but in recent years, I've really been wondering especially since as time goes, their nature seems to get increasingly confusing.
Most of them look and act like animals but the games (and I think the cartoon as well) have stated that regular animals exist alongside pokémons, meaning pokémons are something else, although they apparently do need to feed and reproduce sexually (except for some which are genderless), although they can all reproduce with one-another, implying that all pokémons are part of the same species, no matter how biologically different (or even non-biological) they appear.
But then, you've got stuff like Porygon, the man-made virtual pokémon that somehow became physical, implying they're at least partially mechanical or robotic. Also, I don't remember exactly but I think Dittos are at least implied to be man-made (without even going into the theories of them being the original pokémon or a failed cloning experiment or whatever) so what the f*** are those?
Then you've got ghost pokémons, which suggests that some of them are the souls of deceased people or animals and indeed, I know that at leasts Yamasks are stated to have been formerly human (which makes it really f***ed up that you can capture them and treat them as pets). And there are also many pokémons that can possess objects and make them part of their body, so are they demons? Or can they just take on the appearance of other things (which would also explain why so many of them look and act like animals despite not being animals)?
BUT THEN, there's also the fact that they can be turned into computer data as it looks like that's what happens when they get captured and of course you can send them via computer like e-mail.
So they're... biological numeric spiritual... things?

Oh yeah, and I also forgot, you can teach them new moves from CDs somehow so I guess that confirms they're part computer.

They botched by saying regular animals also exist. It's way easier to wrap your head around if all non-humans are just Pokemon. They retconned it to that eventually.

So people eat Poekemon then? Or is everybody vegetarians in this universe? The only Pokemon that's been eaten on the show has been Magikarp. Otherwise everyone is vegetarian.

They sometimes do, though it seems like it's often stuff like eating Crabrawler's claws that fall off and grow back, anyhow, or eating Slowpoke tail, which also grows back. That said, though, they also sell "Takedown Steak" in Sun/Moon, and there's a Miltank and Tauros ranch, so they might slaughter them sometimes.

If nothing else one of the books in Diamond and Pearl talks about the proper procedure for disposing of the bones of a Pokemon you've eaten.

So I'm guessing, from a biological standpoint, they'd have to be either their own unique domain or their own unique kingdom of animals, that had various divergent evolutions with the one common characteristic being that they came from eggs.
