Similar to the video game thread, these are entries in movie series that dont "fit in" with the rest of the series. I'll get the obvious one ouit of the way first, Halloween 3. Also, would Nightmare on Elm Street 2 or New Nightmare fall into this category?

Temple of Doom. Even including Crystal Skull, Temple is the odd one out. All the others feature Indy chasing down an artifact as he races against Nazis. Temple of Doom had him freeing slaves from witch doctors... or something.

First Blood. Rambo does everything he can to avoid killing anybody, and the film maintains a relatively grounded reality. In the sequels Rambo is on a one-man mission to depopulate wherever he happens to be at the time in the most over-the-top ways.

The animated TMNT movie from 2007 is supposedly in the same continuity as the 1990's live action films so that sorta counts.

Another easy one - The Bourne Legacy. Only Bourne movie not featuring Jason Bourne.
For The Fast and the Furious franchise you can argue either 2 Fast or Tokyo Drift. 2 Fast 2 Furious holds the distinction of being the only TF&TF movie to not have an appearance by Vin Diesel. But Tokyo Drift feels like a completely unrelated movie that they shoehorned into continuity (which it essentially was), despite the Vin Diesel cameo.

The Purge (as in, the original). The sequels are very entertaining horror/action films lead by likeable characters and use the insane concept to its full potential and even have some genuinely clever moments of social/political satire (as well as some hamfisted ones to be honest). The original, however, is just a dull, generic home invasion film where the concept of the purge is just there as an excuse for why the cops don't immediately put an end to this.

While Star Trek pictures are different enough that there's no set pattern to them, TMP is wildly different from even the TOS films, let alone the entire franchise. Its a slow, deliberate, and very existential movie; a relic of the trippy/out there 70s era of science fiction cinema that largely disappeared after Star Wars. Not quite the Original Series show, not quite the rest of the Original Series films. It very much has its own distinct identity, however flawed in the execution of its ideas is.

The fourth and fifth Die Hard films. Now don't get me wrong, I like Live Free or Die Hard and have defended it. I won't say the same thing about A Good Day To Die Hard, and I liked it at first glance but then I saw how bad it truly was (If some of you like it, be my guest). However, they feel different in comparison to the other three.

Fellowship of the Ring is a road movie, while Two Towers and Return of the King are straight up war movies.

Temple of Doom. Even including Crystal Skull, Temple is the odd one out. All the others feature Indy chasing down an artifact as he races against Nazis. Temple of Doom had him freeing slaves from witch doctors... or something. I used to agree but after watching Crusade recently and omitting Crystal Skull, I would say Crusade. Gets the cross at the beginning of the movie and wins against his enemies. He loses the idol to Belloq in Raiders and the diamond in Doom. He doesn't get the girl in the end. He doesn't end up with possession of the main macguffin, whereas Raiders he brings back the ark and in Doom he gets the Shankara stone and the kids back. The other thing that Crusade does so we'll is it answers all the questions we may have had about the character all the while leaving his future open to more adventures. It was a great way to end the franchise despite it's similarities to Raiders. It'sā just too bad they couldn't leave the series be or simply reboot it from scratch.
