Spider-Man 2 for ps2 and Hulk Ultimate Destruction were pioneers, unfortunately the industry never got it and for every Arkham, most of the superhero games sucked.

I am surprised that there has yet to be a Dynasty Warriors-style Marvel game. Could you imagine playing an Age of Ultron scenario with selectable/toggable Avenger characters, with hack-and-slash gameplay? The scenarios are endless to have epic battles where Marvel teams fight through scores of enemies. You could even encorpate stealth missions or space-combat missions, for variety. Damn, I want this game made! I've been begging for a continuation of the PS2/XBOX Punisher game. Taking Ennis' storyline made a very fun game adaptation. They should have kept it going, and will hopefully revisit the franchise. I also think Invincible would make a great game. The contrasting art style of bright colors with the dark reality of the universe, made the comics very gripping. Go the Warriors Orochi route and have different heroes from different eras trying to stop Thanos as he uses the infinity stones to mess up reality That is an awesome idea. The possibility of playing out battles from Civil War or AvX would be a lot of fun with this game-style. Custom alliances with a deep roster, and maybe add online PVP, I'd buy this with money.

As already mentioned, part of the problem is that, for a period of time, every superhero game was a movie tie-in (Fantastic Four, Iron Man, Green Lantern, Captain America...), and they all had the work and care expected of a movie tie-in game: minimum.
They were all pretty much the same game: 3D brawlers with half-assed Devil May Cry style combos, bad flight controls for the flying heroes, bad voice acting with obvious stand ins for the actors they couldn't afford, and mediocre graphics and stories. On top of that, the few comic book games that did actually play differently (The Punisher, Judge Dredd, that Ghost Rider game that was basically God of War, but with motorcycle levels) almost never got any real advertising budget, and so got swept under the rug.
(Let's not even discuss the Aquaman game. What developer thought that basing an entire game around underwater physics, one of the most despised game mechanics in history, and then release it half finished, was a good idea?!)
At the time, Arkham Asylum was one of the few comic book games that wasn't just a cash grab, and where the devs clearly gave a damn. And, as I've said before about DC properties, Batman makes them money, so everything has to be Batman. So, rather than try to diversify and give other heroes a chance, they just did what they normally do, and doubled down on the Dark Knight. Meanwhile, Marvel has seemingly been focused more on mobile games and fighters, and generally anything they can tie back to the MCU. That's part of the reason why Ultimate Alliance 3 has me both excited and concerned; I love the franchise, but I don't want it to be just another MCU game. With the X-Men and Fantastic Four coming back into the fold, and the success of Spider-Man on PS4, hopefully we'll get more games with actual care and originality put into them.
