The first what if comic I ever read was a Cyclops/Jean Grey wedding special. I don't think any other what if comic has creeped me out as much as that issue did.

The creepiest one I read is What If the X-Men lost Inferno, especially THAT scene with Wolverine (nope, Im not going to describe it, but I dont know HOW that got past the comic code authority).

It explored three different scenarios, one where they get married and leave the team, one where Jean falls for Angel instead, and one where Phoenix leaves Scott for Wolverine. {Spoiler}In the first scenario, Xavier dies leading an untrained team to Krakoa. In the second, Scott spirals out of control, eventually being removed as leader of the X-Men and joining The Brotherhood of Mutants. In the last scenario, Jean can't control the Dark Phoenix and destroys the entire universe.

They did have some morbid moments/outcomes in some of those issues. I wonder if the show will feature some of the brutal death fests that have happened in the various What If? comic series. "What if The X-Men Had Lost Inferno?," What if Wolverine Became Lord of the Vampires?," and the Atlantas Attacks issue (can't remember the specific title of that one) stick out in my mind as particularly brutal ones.
