To the best of my knowledge, the only DVD release of "KISS Meets The Phantom Of The Park" is the European Theatrical release in the KISSology DVD set, with the 'altered' soundtrack. The original VHS tape had the old Scooby-Doo music. Cheezy Flicks very briefly put out a DVD of the North American version. For those who don’t know Cheezy Flicks is essentially a bootleg company, but major retailers carry their titles hence the, “essentially..” They seem to operate with the thinking of, “It’s legal until somebody says something.” Quickly enough though lawyers in Satan’s service indeed said something to stop those Phantom of the Park DVDs. They still pop up on eBay here and there selling for absurd amounts. A copy in new condition is up now selling for $114.99.

I just remembered this. The VHS to "Bill & Ted's Bogus Journey" had the video of "Shout it Out" by Slaughter before the movie. Go ya one better: There were scenes filmed in which Bill and Ted encounter the three terrors from hell while racing gj save the day, but many times worse; the colonel is carrying artillery like Rambo, granny is in a rocket powered wheelchair, and the Easter bunny has grown into a monstrosity. After a brief chase Bill and Ted realize they have to confront their fears if they are to succeed and the three terrors disappear. Some trading card of still shots of this sequence were released and it was recreated in the bill and Ted comic, but no rerelease of the movie has ever had this footage as any kind of special feature, it may in fact no longer exist. Another tho I’m not sure if it qualifies: only one Double Dragon game has ever had the plot twist of Jimmy being revealed as the final boss. Even though it was regarded as a great plot twist no installment since has recreated it.

Okay, in the OP, I mentioned "Doggystyle" having two extra tracks on the original press release of the album that was pulled not long after. I should also mention that Body Count's self-titled album had the infamous song "Cop Killer" on it. As of a few years ago, one of the Simpsons DVD sets that was released during the aughts has "Stark Raving Dad," but it has been pulled from streaming and I am sure also in other subsequent re-releases.
On the subject of music, I wonder if there are other examples. I don't mean that some overseas releases having extra tracks, and I have tracked down some CDs with extra tracks from Europe and Japan. I also have a feeling that in the future, some albums with "iTunes exclusive" tracks will be lost to time.

Going even deeper down the Bogus Journey rabbit hole, in the comic Death is portrayed as a skeleton Grim Reaper type. Evan Dorkin says this was what was shown to him when he took the comic job and that at some point between then and filming, they changed Death’s look to the “Seventh Seal” version. Would be interesting to see if there were any pictures/videos of the original concept out there.

In the novelization of the first Iron Man movie, when The Ten Rings kidnaps Tony Stark, the lead terrorists mentions that “the man who’s ring I wear” is the real leader of the terrorists as a further hint at The Mandarin. Considering movie novelizations are often based on early script drafts I’d be curious to know if that dialogue was in the script. In Evil Dead 2, when Bruce Campbell gets possessed by the evil force, there was a moment filmed of him grabbing a squirrel and biting its head off. The only place this can be seen is as a special feature on certain releases, it was recorded by a member of the crew on a handheld camcorder but the actual footage for the movie was destroyed. When Mickie James won the title from Trish at WM she celebrated by sticking her fingers under Trish’s skirt and then sticking her fingers in her mouth. Vince had this deleted off dvd releases. The only place to see it is if someone recorded it off the live broadcast.. The the intro song of the movie Twice Upon a Time, “Carry Me Down to Heartbreak Town” (which is a damn catchy song btw) is only available in the movie. Because it got a very limited release no promotional material was produced for it, including no soundtrack. And the band that wrote it were met with lackluster responses when they played it during concerts so it was never recorded as part of an album.

Offspring's first album (originally released in 1989) had the song "Kill the President" on it. The 1995 reissue (released after Smash became a huge hit) also had the song, but any releases from 2001 on up (not sure if the 2001 reissue came prior to or after 9/11) have the song removed (apparently so Dexter Holland's Nitro records label wouldnt get in any legal trouble)

There is a remix of Public Image LTD song “The Order of Death” featuring sound bites from The Blair Witch Project. I think it was only released as a promotional things cause this version of the song has not appeared on any official release from the band, or soundtrack to the movie. It got decent airplay on Australia’s Triple J radio.. enough that it was voted into the 1999 Hottest 100 It can be heard in youtube This is what I want but isn't what I got.

The VHS version of the Blues Brothers (Possibly the original theatrical cut as well, not sure) features cut down versions of many of the songs, with Minnie The Moocher in particular having big changes in how it's presented and sounds. There are also numerous other added scenes in the DVD version that simply weren't present on VHS at all.

The version of 'I Want to Break Free' by Queen on The Works is one minute shorter than the version on Greatest Hits II and released as a single.
I am certain other examples exist of this but discounting remixes is the only example I have seen of the single mix being longer than the album one by a significant amount

Like that, the Foo Fighters “Everlong” song is 20 seconds longer in the music video. An instrumental was extended for a bit in the video where the characters turn into the band members.
No audio version of this extended edition exists

For Johnny Dangerously, the home video release did not have Weird Al's This is the Life for the opening credits. Just the TV version. I don't know if this is still true with DVD/Blu-Ray, but for the videotape, this was true.

I wonder if it is worth anything?

This popped into mind last night before I went to bed. In the PS2 versions of "Metal Gear Solid 3," there was a hidden mini-game that appears if you save your game in the part when you're in the holding cell. When you start it up, a seemingly nightmare sequence occurs, and it seemed to be a demo for a cancelled Konami game called "Guy Savage." This mini-game wasn't in the HD Collection version of MGS3.

Did any home release of Danger Mouse feature the Cockney Stiletto? Because that seems to now be the rare version, in general.

No audio version of this extended edition exists Similar to that, Go West by the Pet Shop Boys. The Extended video turns into a 5 minute rave outro, as does the 12" Mix. The video version has never been released except on the DVD of their greatest hits. Which is very annoying to me, it slaps a lot harder. Change comes in about 4 and a half minutes in:
