Basically, what the thread says. We all have teams we root for when our favorites are either aren't playing or out of contention or whatever. It could be because of the players, coaches/managers, the team's history, geographic location, heck even a color scheme.
MLB - Tampa Bay Rays. This is weird because they ARE a division rival to my Yankees, but they're a really fun team to watch play and they've got a ton of depth even when they look down and out. Shame their home stadium is the worst in baseball. Otherwise they're a real exciting team. I also like the San Francisco Baseball Giants and because it was my team's name in Little League, I have a softspot for the Houston Astros.
NFL - Green Bay Packers. One of my friends growing up was a big Packers fan and it sorta rubbed off on me a bit. I love the way the team's set up and they have such a great legacy to them. I also really like a lot of their current players, especially Aaron Rodgers, Greg Jennings, and Clay Matthews. Whenever Big Blue's out of it, I'm a cheesehead. I also like the Colts, Saints, Da Bears, and even the 49ers, even with that fierce rivalry between my Giants and the Niners in the 80's.
Don't really have 'em in the NBA and NHL. Heck, I have enough trouble being a Knicks fan and I just don't like the NBA much. And the really regional nature of the NHL makes it hard to watch other teams that aren't division rivals, otherwise I'd be following the Dallas Stars and San Jose Sharks a bit more.

My second teams are: College sports: OU(only because I went there for a year) NBA: Bulls and Hornets(the previous teams that were my favorites) MLB: I....guess the Astros only because they are the affiliate for my city's minor league team? I'm pretty much a tried and true Rangers fans, though. NHL: Edmonton Oilers, again, because they are the affiliate for my city's minor league team. Ironically, while the Oilers are one of the worst teams in the NHL, the Barons, my city's team, is one of the best minor league teams. NFL: Well see, this is unique, as I already have two favorite teams, one for each conference. In the AFC it is Denver, in the NFC it is Dallas. I'm probably the only person I know who loves two NFL teams equally.

Switch the Giants as the second team and Packers as first, and this is my exact answer, even down to the friend who made me a cheesehead. Shame that the Packers had to be a casualty for the Giants. Oh well, two great Super Bowls in a row.

Oh we will get better when Todd Nelson finally becomes Edmonton's head coach. NFL: I'm a Colts fan but my second favorite team is the Baltimore Ravens. I'm a fan defense first football and The Ravens are a great hard hitting team that isn't very dirty at all. Plus they are so disciplined and they are fun to watch play. Plus Ray Lewis is beyond super human. NHL: I don't really have a second favorite team because bitching about how bad the Oiler's are and what they should be doing is a full time job. When the playoffs are on I usually end up rooting for The Sharks most of the time it seems. I'm also a fan of Tampa Bay Lightning, Red Wings, Maple Leafs reluctantly (I'm half Torontotarian), Winnipeg Jets. I actually don't mind half of the NHL teams half of the time and I'll cheer for any team that is against any team on my dislike list. MLB: Any team who doesn't a buy world series. I just hate the MLB league. I don't hate the sport of baseball I just hate the league. NBA: I don't have a team that I dislike or like. I don't know enough of the league to make a decision. I usually just end up cheering for the team that hasn't won a NBA Championship ever or in a while during the finals which is the only time I really watch the NBA.

NFL: 49ers. I was a huge Steve Young fan as a kid. Had a soft spot for them ever since. MLB: either Tigers or Cardinals
Don't really pay attention to NBA or NHL, so I just stick to the home teams in those cases.

MLB: New York Mets NBA: New York Knicks NFL: Minnesota Vikings NHL: Montreal Canadiens (I know that might sound sacrilegious, but when the Leafs are out of contention, I always cheer for our biggest rival. I hate the Habs with a passion, but I root for them out of respect if the Leafs are gone.)

Plus you can still watch the awesomeness of the OKC Barons and Todd Nelson. They'll just be in Edmonton instead with added star power

I don't really have any second teams, maybe it's because I'm a pretty hardcore fantasy guy and love individual sports, but I support certain players instead of certain teams. That's especially true of the NBA and NHL, where I never really had teams, I was just a huge Scottie Pippen and Dominik Hasek fan. I do though support all the local minor league team around me (Syracuse Chiefs, Crunch, and Silver Knights)
The closest think I probably have for a second team is the Nationals in MLB (Syracuse is the affiliate) since I'm a closet Astros fan. As far as the NFL I could never care about a team as deeply as I do about the Redskins, that's a full time job. Where I do support a lot of different teams is in soccer, where I have favorite teams in England (Blackpool), France (PSG) and Italy (AC Milan). But even then I'd rank Milan above the other two of them.

NFL wise, I suppose the Chiefs as I've got family in Kansas City. MLB? No, I don't have one.

MLB: Oakland, as long as they aren't playing Seattle.
NBA: Well, technically I won't have a "first" team until Seattle gets a new franchise. But Golden State would have to be my 2nd.
NFL: Oakland Raiders

MLB: Colorado Rockies
NFL: Cleveland Browns (I can relate to the long periods of sucking)
NBA: Denver Nuggets
NHL: Don't really have one. If the Wings are out of the playoffs, I'll generally root for the Original 6 teams (yes, even the Blackhawks).

MLB: Anybody that's NOT the Yankees, Red Sox, or Phillies. NFL: Baltimore Ravens. Funny because I was born and raised in Baltimore, and my team is Green Bay. But there's nothing wrong with rooting for hometown teams second.

My favorite teams: MLB- Tampa Bay Rays (duh) NFL- Tampa Bay Bucs NHL- Tampa Bay Lightning NCAA- Tennessee Volunteers
Second favorite, and why: MLB- Atlanta Braves. Grew up in Tennessee watching Braves baseball constantly. NFL- Tennessee Titans. Gotta show a little bit of love to my home state. Besides, the only way they'll ever play the Bucs is in the Super Bowl (which has almost happened) NHL- Only a Bolts fan. NCAA- University of South Florida Bulls and U. Central FL Knights. Two exciting young programs.

I typically feel it's bad form to take a second team once "my" team is out, though there are other teams I don't dislike.
In the NHL, once Pittsburgh is out, I'll typically follow a team that ISN'T one of the following : NYR, NJD, WAS, MTL, BOS, DET, VAN, CHI (LAK is added to this list for as long as Mike Richards remains on that team; I can't even bring myself to hate PHI anymore now that Richards is gone). I wouldn't actually consider myself a fan of whichever team, though. I'm not willing to fully jump a bandwagon like that. Nashville is probably as close as a team could come to being a #2, but I don't really get to see enough (or hardly any) of their games. A somewhat close friend is a Sens fan, and ever since the "Spartan Incident" erased the bad blood, I sort of owe him to return a favor and root for the Sens once the Pens are out, since he adopted the Pens in 2009 for me (even to the point of putting Penguins paraphenalia on his car that year).
If I was to have a #2 in the NFL, it would be the Giants, especially after how inept Fat Andy becomes year after year in his management of the Eagles, but even then, I feel it's proper to remain loyal, so even if I want to see the Giants make the playoffs, again, I abandon ship once the Super Bowl comes around, in order to stay loyal to Fat Andy and his band of Misfit Toys.

Football: No second team. Steelers or nothing. There are teams I don't hate, but I don't actively root for any other team.
Baseball: No second team. Pirates...sadly. Just the Pirates. A few years ago, I weakly attempted to support the Red Sox, but it just felt wrong, plus it was too easy.
Hockey: Here's the only sport where I almost have a second team. Penguins are clear cut number one, but I don't hate the Winnipeg Jets. I find myself checking the score of their games nearly every night. I even own an Andrew Ladd shersey. I liked them when I was a young kid and it kind of stuck. Really glad they're back in the NHL.
NCAA: No second team. Hail to Pitt all day, every day.
NBA: Pittsburgh doesn't have a team, so I don't care about the NBA that much, but I currently like the Spurs, because Dejuan Blair is a Pitt kid. Before that, I basically cheered for whichever team Shaq was on. He's still my favorite basketball player of all time.

Don't really have any set "second" teams. If my favorite team is out of it, I'll find another to root for (usually based on if their are any players from Michigan or who have been playing a long time that I'd like to see win) but, no true other teams.
Guess closest I have is I follow and hope well for the Cowboys since they are local despite being a Broncos fan.

I don't really follow the NHL or NBA outside of the Bruins and Celtics, but NFL is the Broncos and MLB is the Blue Jays.

The only "consistent" second team I have is the Jets. I'm a Giants fan, but a lot of my family cheers for Gang Green, and I like seeing them do well and gladly cheer with them.
I do also like something about the Packers: love how the community owns the team. Wish more teams were like that.
Otherwise, I'll take interests in other teams now and then that play or build their teams in a way that I appreciate. Like, I'm a Mets fan, but right now I admire the way the Minnesota Twins operate. I'm sure that'll switch to a different team at some point. I don't really watch Twins games, but I will often pull for them in a pennant race. Obviously, if they faced the Mets in any setting I'd be screaming for their heads, but still.
I will say, if the NHL brings back the Quebec Nordiques or Hartford Whalers I may well adopt them...especially the Nords, given my part-Quebecois heritage.
