I'm not talking so much about movies where the protagonists were evil, but ones where the movie tried to make you side with the protagonists, but they were completely wrong.
Star Trek: Insurrection was on today and the plot involved preventing the peaceful movement of 600 colonists so that a species could use a scientific macguffin that'd not only save their species, but benefit medical technology that'd affect billions. They went to great lengths to explain why the "villain" species had to do it the way they were going to, but Picard was willing to condemn them to death so a bunch of space hippies wouldn't be moved to a different planet where they could continue to be space hippies. I don't get we're supposed to cheer for 600 when billions miss out by protecting them.
Pirates of the Caribbean is another one. They went to great lengths to show the heroes not actually being pirates, because that'd remind the audience that pirates aren't sympathetic. They also don't go to any lengths to show that they weren't doing any of the pirate things either. The East India Company may have been led by manipulative jerks, but pirates aren't exactly the most sympathetic foils either. They sort of deserved each other.

It is when that decent living comes from stealing, murdering, and so forth. Keep in mind that all those 'bad' pirates who attacked Port Royale in the first movie and killed, looted, and tried to take Elizabeth for their own were all part of Sparrow's crew before they betrayed him. They didn't name it "Explorer's of the Caribbean" after all, these guys had death sentences on them for a reason. Like I said, they went to great lengths to not show much of the pirates actually doing pirate things after the start of the first movie, but they never did anything to show that they weren't typical pirates either. They just showed the villains being assholes as well so you'd forget it.

Tony Perkis in Heavyweights. Sure he might have been arrogant, but those kids would not put in the effort. He even wanted to be their friends and was very friendly in his introduction. It wasn't until he found the deli meat that he lost it.

It wasn't until he found the deli meat that he lost it. You have to admit, the way he said "deli meat" in that movie was priceless. He went a little crazy towards the end, though.

I suppose they're not outright villains, but Keys and the government personnel were justifiably hunting ET and were right to quarentine the house. He's an alien. He could brought something dangerous with him.

In "The Ensigns Of Command" he sends Data to remove a colony from a Sheliak planet. In "Journey's End", he tries to remove a Native American colony from a Cardassian planet.
