Ridge Racer V: It doesn't get nearly as much love as Type 4. I really like the heavier drifting of V a bit more than the lighter drifting in Type 4.
Super Dragon Ball Z: It follows the look of the Manga, something we haven't seen since. It plays very well, and it's not that hard to get into. Although the roster is small, each character feels different from each other. And it has adult Chi Chi, along with her armor bikini!
Tekken 4: It's a pretty good installment of the series. I like the emphasis of story in the game, giving the characters more development. Tekken Force was improved from 3, even some costumes were pretty cool, like Jin's hoodie, Xiaoyu's dress, and Kazuya's dress shirt, pants, and sunglasses.

The Neverhood.
A very underrated, funny and if you delve deep enough into it, thought provoking point and click game from 1996. Characters done entirely in clay.
The sequel Skullmonkeys I can't comment on eiter way.

The Obsidian triumvirate (Alpha Protocol, Fallout New Vegas, Knights of the Old Republic 2) immediately come to mind.
Another one I like a lot but that doesn't really get alot of press is Titan Quest. It's a straight Diablo clone but with two really neat twists, for one it takes place in big crossover of ancient mythology (You start in Greece, go to Egypt, through Babylon, India all the way to China and back to Greece) instead of the stock Norse-Germanic medieval Europe with elves and dwarves and trolls and two, instead of picking a generic slashy/shooty/healy/summony class you can mix and match 2 out of 8 skillsets. You can still be a straightforward fighter or wizard or archer if you want to... or you can combine archery with lightning and ice magic. Or be an offensive fighter who commands ghosts and skeletons. Or you can combine defensive melee and thievery and become a swashbuckling pirate. It's a pretty linear game but the skill system is crazy fun and open ended if you like experimentation.

Max Payne 2: The Fall of Max Payne.
The original is heralded as a gaming great, remembered by all, and the franchise title was rebooted into a craptacular no subtlety and no point third installment but...the second game is wonderful, the story is stellar, the voice acting puts every bit of emotion required across, and the gameplay is fun. No ludicrous "Max breakdown" falling into darkness pit moments like in 1.
I still play it to this day, hell, someone bought it for me on Steam as a late birthday gift recently. Stellar stuff.
Extra shoutout to first person atmospheric puzzle game Kairo too. If you ever liked Myst, the notions of ancient Egypt and the world falling and forming around you, along with no hand holding in regards to information about the world then give this a go. Cheap as chips too.

Mirrors Edge: Just a extremely fun game yet, doesn't seem all that popular, received average reviews and never spawned a sequel.
Disaster Report/SOS: I really enjoyed this. It's a survival adventure game set in a city after an earthquake and has a pretty good plot.

Aura Aura Climber - It seems to be largely ignored by everybody, from die-hard Nintendo fans to those that always complain that Nintendo have no new IPs.
It's dead cheap too so buy it if you have a 3DS or DSi.

Mystical Ninja Starring Goemon. Get Mario 64 and OOT and mix it into a bowl of a Japanese style and you get this. Awesome story with some sad and funny moments, good characters, great levels, it's really one of the best underrated games to find on the N64.
Cyber Tiger. This doesn't get the award for more realistic golf game but holy crap is this game fun. The game brought the idea of using the stick to shoot your ball. This is now in pretty much every golf game now. The game is just stupid fun.

I enjoyed Alpha Protocol and thought it had one of the best conversation styles I've seen in a video game... but when it was released it was a broken mess.

But MegaMan 1 is awesome!!!! Its still my favorite game in the series. We used to rent a NES and the games. And MM1 was the first one I ever beat.
Seconded for FFX-2 Great game and loads of fun the whole way through. So many awesome mini games, so few chapters. Yes thw story was lame, but who cares. I was too busy playing all 900 mini games!!!!

Both of those count, for sure. While MM1 is generally regarded as a good game, I very rarely hear anyone say they think it's one of the best in the series. FFX-2 is DEFINITELY underrated. One of the best battle systems in Final Fantasy, the Dressphere system was awesome, and honestly the story wasn't as bad as everyone made it out to be. Plus, the game had significantly more Brother than the last one, and Brother is awesome.

F-ZERO GX is still a good looking game and plays well even today. I don't understand everyone's hate on it, besides the story mode being hard as balls.

Final Fantasy IX: Probably the best PS1 era Final Fantasy game. The best mixture of the "Modern" Final Fantasy style and the classic style.
StarTropics: One of the best games on the NES. Fun gameplay, great/quirky story, and very memorable characters. It also had a pretty good sequel. Then nothing. It's absolutely criminal that nothing more has been done with this series. I don't think that it's even had a trophy in Super Smash Bros. It's simply an amazing game. Nintendo could do so much more with this even today.
Crystalis: Best Action RPG on the NES--hands down. Tremendous story, fun gameplay, and unique characters and settings. It was a unique post-apocalyptic RPG with a Fantasy setting. It absolutely deserves a modern remake.
The Adventures of Link: Yes, it's a member of the most critically acclaimed series of all time. That being said, it's probably the most underrated entry in the series and it's generally regarded as the black sheep. The gameplay is very fun and challenging. It has great music. Graphically it's a huge step-up from LoZ. It's just a very fun, interesting game. The style needs a sequel. I think another attempt at the style could work well on the 3DS as an attempt at Legend of Zelda style Metroidvania.
Alpha Protocol: In many ways it's an eeiry mixture of Mass Effect and James Bond. It's criminally underrated. It has a great story with interesting branches. Your choices actually matter.
Fallout New Vegas: Vastly superior to Fallout 3. Superior story, superior alignment system, and an overall superior location and feel. In this game you don't simply choose between being an Angel and being a Devil. You can actually make your character complex. While there are traditional "good" and "evil" factions in the game, a closer examination of both sides reveals that they're mostly shades of grey.
Rome II: At launch it wasn't very good and this caused the fanbase to go crazy. However now it's one of the better games in the series. However, now most of the fanbase is so rabid and unpleasable that they refuse to see any improvements. It has great and beautiful battles, a great sense of scope, and one of the best diplomacy systems in the series. As time goes on, it's only going to get better.
Crusader Kings 2: It's not underrated, really. However, it's so good that it deserves to be an absolute smash hit. If you want a game where you can really impact and help create the world you live in, then there's no better game. This is especially true when you connect it to Europa Universalis IV. You can control Europe (and India, shortly) from the Dark Ages until the Renaissance in Crusader Kings II. Then you can port your game over to EUIV. Your crazy alternate Europe can now interact with the rest of the world.
Your world may end up looking a lot like what really happened. Or Europe could have been invaded by technologically advanced Aztecs. The Tengri religion could have been reformed to make it one of the main world religons alongside Christianity and Islam. The Eastern Roman Empire could have survived and thrived into the early modern era. Anything.
Secret of Mana: Almost never mentioned as one of the great SNES era RPGs. Great story, great character, great graphics, and fun gameplay. It's had sequels, but they've never really been as good
Red Steel: Got bad press. Lots of it. It was a fun game and I really, really enjoyed the Wii's controls for FPS games. It wasn't amazing, by any stretch...but it certainly wasn't bad. It was pretty darn good. Yes, the sequel was a lot better but this one was good as well.
Grandia II: I can't tell you why it's underrated or if it really even is underrated. All I can tell you is that it's an RPG on the PS2 that I got as a gift one year. I'd never heard of it and wasn't really interested in it. I played it and I thought it was one of the best RPGs that I ever played--mostly for the great gameplay and characters.

I don't think Zombies ate My Neighbors gets enough appreciation. Awesome gameplay, and real tough difficulty.
Could be scaled back a few levels, but still a blast to play.
