I think Twinsanity killed the Crash Bandicoot franchise, easily. While The Wrath Of Cortex wasn't perfect (not enough comedy deaths and soundtrack glitches), it was playable.
Twinsanity was broken as hell, had an idiotic plot (literally goes from "saving everyone from slavery and dissection" to "TREASURE HUNT!!1!!1"), and was very haphazard in the gameplay (told you many times how to jump, but not explain when to run away from enemies, or do advanced moves, like soccer kicks, which are required in the final stage).
Plus, Coco was useless and Nina looked like a doodus. And don't get me started on that all a capella soundtrack.
Of course, Book Bang was a worse game, overall (and the worst party game ever), but Twinsanity was the fatal blow.

Bubsy 3D has to stand as a triumphant example of a horrific game somehow killing a franchise that was already sick.
Nuts and Bolts has pretty much ended any future for Banjo Kazooie, re-releases notwithstanding.
Starfox Zero with its unnecessary control scheme and poor sales may have doomed the series as a whole.

Nuts and Bolts has pretty much ended any future for Banjo Kazooie, re-releases notwithstanding. I agree on both examples. Nuts and Bolts pretty much ended ALL Rare games, in my opinion. Killer Instinct works because of Iron Galaxy (and the studio Amazon bought) doing all the work and making it into Microsoft's crossover battler.

There will always be those who can resurrect Sonic, Crash or even Spyro. But Master Higgins died as soon as they decided to change the formula of what worked.
The funny thing is...it wasn't even a bad game. They just never should've made it an Adventure Island game.

Fire Emblem: Radiant Dawn almost literally killed the Fire Emblem franchise. Awakening was meant to be the last game in the series as a farewell to the fans. And then it became so overwhelmingly popular that it instead saved it and made it more popular than ever before.

Too Human It was planned to be this epic trilogy but killed by it's terrible first game which is why you don't hype a game as being the first in a trilogy right off the bat... game didn't even have an ending... not to mention several classes were completely useless as they only had purpose in large groups which were cut for space. Starfox Zero with its unnecessary control scheme and poor sales may have doomed the series as a whole. Shigeru Miyamoto loves Starfox so I wouldn't be surprised if they go back to it eventually. on the other hand Other M may have killed Metroid at least for the forseeable future.

I'm not much of a gamer, but I seem to remember DC vs. Mortal Kombat just killing MK dead in the water until they did the reboot simply titled "Mortal Kombat", which was actually MK9.

Manhunt 2 killed the franchise early, just for the sheer controversy it spawned. It was banned or heavily censored in most countries, including initially getting an AO rating in the US. Even for Rockstar, which pretty much thrives on controversy, it was too much of a lightning rod, and stores refused to sell it until it was edited for an M rating.

That was less the game itself and more Midway going bankrupt. While people bemoan the lack of gore and such, I enjoyed it. As for the topic at hand, since I rewatched a video on it, Driver 3. Sure, there were other games, but had Driver 3 been as good as it could have been (plus the lack of that whole review score scandal from that video) the series could have been more (even with having GTA3 and onwards outclassing it).
