So in fiction, examples of when the second in command or any underling is better than the main villain.
The most obvious example is Darth Vader aka Anakin Skywalker. Weather it was Tarkin or Palpatine, Vader was the more imposing villain and interesting character.
Other examples, Azula from Avatar: The Last Airbender, Dark Knightmon from Digimon Xros Wars, dare I say Starscream, I am debating that. As I am also debating Kylo Ren. He was cool at first, than he became too emo. He defiantly not in Darth Vader from the original trilogies league.
I am sure there are some manga characters that I am forgetting.

This hurts me to say it because I love Prince Humperdink, but the 6 Fingered Man was a better overall villain.

Bane in Dark Knight Rises... if he counts; though he is technically the second-in-command, he's the primary antagonist for most of the movie.

Prince Lotor was by far much more interesting than King Zarkon.
TF Prime Starscream was the bomb. He served under the most interesting Megaton to date and easily stole the show from him.
Half of Cobra Commanders lieutenants were very interesting characters.
Sauron was Melkor’s second in command.

Mohawk starts off as the main villain of Gremlins 2, but is eventually replaced by the far more interesting Brain gremlin.

Kylo Ren is kind of a weird example as his Darth Vader cosplay "trying to be as cool as him" character was what they were going for, but I never got the impression he was really second in command to anybody. I mean yeah, Snoke, but was he actually in charge of anything?

I feel like it's a pretty persistent problem in Mortal Kombat. About the only main villains who don't get overshadowed by their seconds in command are Shao Kahn and Onaga and that's just because Onaga doesn't have one.

Commando - Arius was the first in command, but Bennett the main antagonist for Arnold.
The Spy who loved me: Jaws was just a henchman and Stromberg the main baddy, but Jaws stole the show.

Xenia > Trevelyan. Trevelyan's character development is much better, but Famke Janssen's OTT performance edges it.
