Looking back, it's really remarkable that so many people on the roster despised Michaels, that Vince and the office knew he was hurting morale and that the gates and buyrates when he was champion weren't worth the backstage headaches he was causing, and STILL he got away with so much. It really was the prototype for later years when Vince had his favorite hand-picked guy and no amount of evidence could get him to change gears.

It always seemed strange to me that Vince loved Shawn Michaels so much.
Although I think he's arguably the greatest ever, its not like he was Vince's usual type. When I think of Vince guys, I think of Hogan, Warrior, Cena, Batista, Taker etc.
Not a relatively small "workrate" guy like HBK.
I mean, it took him years to push Bryan Danielson.

There may have also been some desperation at play. During Shawn’s first run, it was the thinnest roster in the company’s history. The only other big names they had were Bret, who was taking time off to film Lonesome Dove, and Taker, who always seemed to be more of an attraction than “The Guy.” Razor Ramon was unreliable due to personal issues, and Austin and Mankind hadn’t become huge attractions yet. Vince probably was on edge about losing one of his last established stars to WCW.

He was a great in ring performer and over, and a good looking guy that drew female fans and thus female money. That kind of appeal is going to allow you to get away with alot sometimes.
Now Shawn himself wasn't a guy who could ever carry a company as a champion, that's kind of starpower was always above his paygrade, but what be brought to the company consistently in terms of in ring talent was something Vince was terrified to part with. Plus I think Vince saw him almost like a son eventually and actually liked the dickishness, combativeness, and the fact that he wasnt afraid to make waves. Vince is always about grabbing that brass ring and such...he doesnt like the meek, reserved, punch in punch out types. Maybe in a way Vince thought Shawn being Shawn kept the locker room on its toes.

He was a Vince guy, because his personality and charisma was big enough that his lack of size didn't really matter. Vince I think saw how incredibly versatile Shawn was...losing that would've been a massive blow to a company already almost bled dry of recognizable talent and star power

Also one must remember that Shawn rose to prominence in a post Steroid Trial landscape when it was in Vince's best interest (In the short term) to push more natural looking athletes to the forefront of the company. So that also played a factor as well.
