They should make that more clear. Movies are supposed to be better than that, especially since we're using the same actors here. The entire premise of one of the previous movies was about this concept. Previous movie, not this one, which apparently is supposed to be standalone.

If you only watch this one, then the various timelines don't matter. If you're concerned why they didn't explain this timeline's difference from the others, then you saw the ones with a different timeline and that means you watched the one that explained the concept.

For me, I saw the film in the same way I saw Wolverine: The End or even something like "Whatever happened to the Man of Tomorrow?" which, like Logan, was them capping off the saga of the iconic version of Superman involving his history and reflecting on what got him to the point he was at by the end. Just like that stuff, there is enough there to link it to past events but it doesn't bog it down with stuff from X-Men continuity to just slap it in the timeline. Like, I could recommend people watch Logan without watching any other X-Men movie but I can't tell people to watch, say, Captain America: Civil War without watching 75% of Marvel movies.

Logan isn't connected to the other films directly. if you didn't see the other X-men movies you'd be fine... but if you did see the other x-men movies you'd already know about the multiple timelines so it doesn't matter. Another option is MY PERSONAL THEORY, that X1, X2, X3, The Wolverine, and Logan are their own timeline. Thats right I'm bringing it back, wildcard bitches! Although more seriously, Logan directly references X1, and there is a deleted scene that features Jean Gray. So that actually makes my theory slightly more plausible.
