Pretty much every N64 game. Mostly because of the controls, primarily the C-button stuff. ESPECIALLY the ones where the C buttons are used for crucial moves in said game.

I replayed Star Wars Jedi Knight: Jedi Academy a little while ago and the story mode is pretty f***ing rough.
A lot of the levels are super boring and the story just feels underdeveloped.

Final Fantasy 8, mostly for the graphics. early attempt at super-detailed characters that looks incredibly dated, especially next to some of the game's 2D contemporaries.

Oddly enough because Final Fantasy IX went with a more caricatured art style, its visuals have aged better than the more realistic attempts in VII or VIII.

FF9 felt very dated, slow and dull when I last played it. Oddly though I found FF7 held up well. I think because 7 moves quite quickly at the beginning whereas 9 starts off slow and boring. Also, FF9's class system just feels so confining in comparison to the much more fluid magic/class abilities of VII and VIII.

If not all then definetly a majority of the n64-ps1 era especially graphically. Admittedly, there is the rare exception (Paper Mario has held up EXTREMELY well, but that was a choice of the art style), but you and The Ichi nailed it pretty darn well. Most of the 64-bit system games didn't hold up so well in terms of looks.

You have a thief, a black mage, two white mages, a warrior/knight, a "blue mage", a monk and a dragoon. That's it. A class system would imply that you could somehow alter the class at some point, which isn't the case.

Honestly, I think Sonic. Sonic 2 and 3 have the rev function, the first one doesn't so I think it just isn't as natural to play as the others are.

I think it's probably mostly on how ugly they are. They were trying to explore the exciting new graphical capabilities of the time so much that you often end with very basic plots annchored by boring, unsympathetic stock characters.
But hey, those 12 polygon character models with mutant face blew minds in the mid-90's.

WWF War Zone. I remember I liked it when I first got it, but it didn't take long for me to see how horribly flawed it was. I will hand to Acclaim for putting in a create-a-wrestler feature, but the use of certain combos for moves and the requirement of a strategy guide (Especially for finishers) really took the fun out of the game. Not to mention the Royal Rumble feature was difficult, especially when you tried to eliminate other wrestlers. I have not played in such a long time, but even when I played it last it didn't hold up (It was in 2000, not even a full two years after I got it).

If you fixed all the glitches in Sonic 06, then Adventure 1 and 2 wouldn't be any better than it. Most of the problems people had with it existed at least a far back as 2.
For that matter, most of the late 90s 3D platformer era. Spyro and Crash I still think hold up great, (the trilogies, anyway. The games not made by Naughty Dog or Insomniac just DID NOT HAPPEN) but Mario 64 wasn't that good, Banjo had problems, I'll never play Conker because it's a walking shit joke, and Croc was a bandwagon jumper.
Really the PS2/GC era is where they got it down. Jak and Daxter and the Ratchet series are some of the best games I've ever played.

For me the main thing was the vehicle controls felt awkward. I'm used to the more fluid style of modern games. I just couldn't get to grips with them at all. Also graphics wise it looked very dated. I think a proper PS4 Twisted Metal would be fun.
